I have no idea what may have caused your MacBook to stop working, but from your description it kind of sounds like it may have started before you ran Software Update and installed the new Apps. Just the general slow feeling and bugginess is what tips me off. You said that you weren't sure if you had closed all open windows, that doesn't matter if the computer restarts itself. It automatically closes all other open applications when restarting.
As to your data being retrievable, if when you take it in they do a fresh install of the OS, then no, it will not be unless you want to pay several thousand dollars to a software retrieval company.
I am glad to hear that you have taken into the Apple Store to get it fixed, and that you have all of your purchased music backed up to your iPod. You should be able to just transfer it all back to iTunes once you get your computer back should it be necessary.
As a side note, the proper place for this topic would probably in the MacBook forums, not iTunes since there is no evidence that iTunes started the issue.

+I tried various troubleshooting steps and each time when plugging the iPod in Itunes it starts up and it takes maybe 1 minute trying to recognize it when the computer crashes and reboots automatically going to the black screen and doing a file dump.+
I'm curious about this point. Is there any flash of a blue screen at any point here? (That's a more familiar sort of thing to be seeing prior to the system doing a restart after a serious error.)

Remove it from the BA and then remove it from the phone and then sync.... If that dont work you can unpair BA from phone and then make changes from both locations and then log back in...
Under Settings / Applications / Manage Applications / All / Sync Services / Clear Data.... This wont delete anything from phone or BA just stop the sync process until you log back into BA.

My ipod touch 2g a1288 wont restore. The download takes ages then ipod puts itself back in2 DISABLED mode, HELP!!

Ok so my ipod is making me really angry. If I don't figure this thing out today after trying for so long I think I'm going to take my car and repeatedly run the thing over until its in a million pieces.
Right now heres the long story which ill try keep kinda short but I do need to explain whats happened thus far
Ipod touch (2G), Mondel: A1288 which has gone into disabled mode and is basically useless at the moment.
Now I've done the thing where you hold the two buttons while plugged into laptop until itunes detects ipod in recovery mode. Then I try to hit restore, this starts up the download/ update thing which will not download because here in the dark ages of New Zealand our internet is slow. So because its so slow the ipod touch takes itself back into disabled mode! ahhhhhhhhhhhhh so FRUSTRATING
Now I'm aware that I can pre-download the firmware (which will still probably take ages but may save the ipod from timing out and going back into disabled screen) and then just hit control and select it when ipod is detected in recovery mode by itunes. The only thing wrong with doing this however, is when I go to the site to get the firmware from http://http://www.felixbruns.de/iPod/firmware/ and look in the drop down menu of 2G ipod touches, I don't see my model listed there so I'm wondering what firmware I can download for the A1288? Is it compatible with a different version? because it wasn't even listed in the drop-down menu of ipod touches.
I just wan't the thing going again! they put these things into technology that make it useless because they know the average joe like me will just give up trying to fix it and buy a new one. Well not this time, if I cant fix this, I'm going to run the thing over and that will be that!

Anyways when I go to it theres a drop-down list and you select the one you want and I know the number next to it identifies the model but the thing is they don't have my model listed so my main question is, what version eg. 2.1.1. or 2.2.1 etc. etc. etc. etc. will work with my model of ipod touch which is the 2g Model A1288?

Hang during restore process: Following Troubleshooting security software will frequently resolve this error. This error can be caused by the default packet size being set incorrectly. There may be third-party software installed that modifies the default packet size in Windows by inserting a TcpWindowSize or MaxGlobalTcpWindowSize entry into the Registry. Contact the manufacturer of the software that installed the packet-size modification for assistance in adjusting this TcpWindowSize values. Typically the default packet size is modified by 3G cellular network card software, ISP communication software, or Internet speed download optimization software. There are legitimate reasons to change the TCP/IP packet size and not use the Windows default settings (for example, network traffic optimization, home/broadband optimization, enterprise app optimization such as database apps, Exchange, and more). Deleting the "TcpWindowSize" or "GlobalMaxTcpWindowSize" entries in Windows Registry could affect the system's performance with other apps or on their network connections. There are two ways to resolve this:
You can follow this article by Microsoft: How to reset Internet Protocol (TCP/IP) , or follow the steps below to manually find and remove TcpWindowSize and MaxGlobalTcpWindowSize entries from the Registry.
For Windows XP, Windows Vista, Windows 7: Go to the C:\\Windows folder and launch regedit.

If editing the registry does not resolve the issue, restoring on a different computer that did not install the communication software is the step most likely to resolve this issue.

We need a bit more info.
You don't state that you are backing up to a Time Capsule but I am guessing that is the case.
1. I need to know, what TC??
A1xxx from the base please. They do go faulty as they age.
2. How is it connected into the network? Is it main router or bridged? Plugged into what router or modem?
3. How does the computer connect to it?
4. Is the computer running Lion as per your profile or is it Mavericks? This latest OS is problematic. Its network reliability is poor.
If you are running mavericks.. and using wireless then I recommend you plug the computer directly to the TC by ethernet.
You can turn off wireless and see if you can get TM to start.
Otherwise go through the Mavericks clean setup with the TC and see if that will get it going.

Let's try a standalone Apple Mobile Device Support install. It still might not install, but fingers crossed any error messages will give us a better idea of the underlying cause of why it's not installing under normal conditions.

Does it install (or uninstall and then reinstall) properly for you? If so, can you get a normal iTunes install to go through properly now?

This error is often related to USB timing. Try changing USB ports, using a different dock connector to USB cable, and other available USB troubleshooting steps (troubleshooting USB connections. Try closing all apps via the taskbar and then see if they then stay open : from the home screen (i.e. not with any app 'open' on-screen) double-click the home button to bring up the taskbar, then press and hold any of the apps on the taskbar for a couple of seconds or so until they start shaking, then press the '-' in the top left of each app to close them, and touch any part of the screen above the taskbar so as to stop the shaking and close the taskbar.

You don't. the ipad is not a backup/storage device. it simply mirrors the selected content of your computer. The sync is one way - computer to ipad. The only exception is itunes purchases.
Did you fail to maintain a backup copy of your computer?
If so, not good.
You may be able to purchase a third party program, not supported by Apple, to get the other music.
