On my iTunes account I have songs from my old phone that are not on my new phone... In my account they have a little cloud with an arrow pointing down beside it, if I hit it and re download it, am I paying for that song again???

HT201272 cloud download - songs missing?

I have recently had problem with laptop and had to have it wiped - so I downloaded my songs from the cloud. I have most of them around 3000 but a couple of hundred or so are still missing?
Although I have approx. 3000 on laptop the bar at top says I only have 350 purchases? I have another laptop in my home - using the same sign in this ones shows about 3200 purchased?
Can anyone help me please?

Probably the right answer depends on your device you are using to access itunes store - usually there is a "Puchased" tab (like iPad/iPodt/iPhone) or in iTunes app - in iTunes store under my account/the right side of the store content in main screen (you have to log in) there are quick links - with a "puchased" option you want to click.
it should be self apparent from there.

If your country's iTunes Store allows you to redownload purchased tracks, I'd delete your current copies of the tracks and try redownloading fresh copies. For instructions, see the following document:

Otherwise, I'd report the problem to the iTunes Store.
Log in to the Store. Click on "Account" in your Quick Links. When you're in your Account information screen, go down to Purchase History and click "See all".
Find the items that are not playing properly. If you can't see "Report a Problem" next to the items, click the "Report a problem" button. Now click the "Report a Problem" links next to the items.

Welcome to the Apple Community.
To begin with, I would like to try to explain Apple's confusing nomenclature in regard to iCloud.
Apple have called the whole cloud thing iCloud, there are a number of features under the iCloud umbrella, some of which require their own login. iTunes is one of these, another is what Apple have unfortunately also called iCloud too.
You can use the same Apple ID (account) to login to both iCloud and iTunes, but you don't need to and often users will login to each service using a different ID.
The part that you need to remember is that the services available when you log into iCloud are completely different and unrelated to those when you log in to iTunes. Your iCloud login enables mail, contacts, calendars, find my phone, Back to My Mac, Documents & Data sharing and photostream, it does not affect any of your iTunes services.
To avoid confusion when discussing your problem, when I mention iCloud, I am referring to the services under the iCloud login, Whereas I will refer to the whole cloud thing as The Cloud.
Whilst you want seperate accounts, I assume this is to keep your contacts etc seperate, you can still both use the same iTunes account, which will allow you to share your music etc.

Would you like to locate it?" If I try to locate in my files, I can't find it. But when I go to my previously purchased songs, there isn't the option for me to re-download the song.

You are in a country where music can be redownloaded i.e. music appears as a category in the Purchased link ? If it does, and as long as that track is still in your country's store, then deleting that track from your iTunes library (where you are getting the 'unable to locate' message) should get it to appear in Purchased with the cloud symbol for redownloading - as you still have it listed in your library iTunes is assuming that you still have the track somewhere and that it doesn't need redownloading. If that track still doesn't show in Purchased (and it's still in the store) then check to see if it's hidden : http://support.apple.com/kb/HT4919

Provided you are in a country where you are able to redownload past purchases, delete the songs from your iTunes Library.
Redownload (free) by clicking "Purchased", under Quick Links at the top right of the iTunes store.

Itunes has deleted my downloaded music. I still have my purchased songs in my library and I still have my downloaded music on my computer but the downloaded songs don't show up in my library. How do I fix this?

Copy them from the other user account you were logged in with to your own account. Or if you are using iTunes 10.3 or later and live in the use, redownload them via iCloud beta. See this article for more information.

You should be able to connect the iPod to your computer's iTunes and do File > Devices > Transfer Purchases to copy them over and you can then sync them to your other iPod.
