Yes, absolutely, but before you do, give yourself three or four days to verify that you have everything on the new phone. You also probably will not be able to delete old backup for three days anyway, I have heard that Apple places server in three days lock out after restore from backup initially started.

No. It will only permanently delete the backup from your iCloud account. It won't do anything to the data on your phone.

That's a bummer, didn't realize the exHD files were corrupt, esp if you have tried from another PC and not just this new computer.

3) sync the device
iTunes will wipe the iPhone but, since you transferred your purchases in the previous step, your content will be in your library and you can re-populate the iPhone with it.

Deleting the backup only permanently deletes the backup from iCloud. It doesn't do anything to the data currently in your account or on your devices. To delete it, go to Settings>iCloud>Storage & Backup>Manage Storage, tap the name of the device that you want to delete the backup for, then tap Delete Backup.
You can't see anything in an iCloud backup, if that's want you're asking. You can only restore it to your device. You can, of course, see your other iCloud data. -

The iphone is not a storage/backup device. The sync is oen way - computer to iphone. The only exception is itunes purchases. File>Devices>Transfer Purhases

Photos transferred from your computer via the iTunes sync process cannot be deleted direct on the iPhone.
Photos transferred from the computer are optimized for viewing on the iPhone – the original resolution of these photos is reduced, and the reason transferring these photos in the opposite direction is not supported. Photos transferred from your computer should be included with your computer's backup along with all other important data
Photos transferred from your computer via the iTunes sync process are removed from your iPhone in the same way. To remove all photos that were transferred from your computer, deselect sync photos under the photos tab for your iPhone sync preferences with iTunes followed by sink. -
