If they have a tech support line I'd call your university. EIther their stuff isn't working with iOS7 or maybe they have some insight as to why it doesn't work.

I restarted itunes and tried again (based on a similar question/solution from 2012).
I don't get the error message anymore, but it's really sort of odd that after step one of sync, it looks as if sync stopped, and then all of a sudden you see step 4 of sync.
Also before the upgrade I had 7+ gigs of space free and after the upgrade I have 10 gigs free. seems like something is amiss, but it's not like I have anyway of determining that.

You can get iTunes purchases back by:
Downloading past purchases from the App Store, iBookstore, and iTunes Store
For other items you need to get them from whee yuo got them the first time.
The iPod backup that iTunes makes does not include synced mediai like apps and music. If those ore not in the iTunes library on the computer on which you performed the update they are lost.

I've got to agree with Allan. It sounds like the hard drive is corrupt at least. It's possible it might be physically failing. Without backups, it's possible your data is already gone. You need a professional to help you.
If you do not have an Apple Store near you or simply don't have the time to spare, there are some things you can try, but you must understand that it's possible these things could make the chances of recovering your data worse than they already are. Perform the instructions to follow at your own risk!
First, you can try repairing your hard drive with Disk Utility. If that works, see if you can start up the machine. If you can, the very first thing you need to do is back up any data you don't want to lose. You may still need to take other steps, as your system may be damaged as well, but getting the data is the important part.
If Disk Utility cannot repair the problems, you can try DiskWarrior. It can repair problems that Disk Utility cannot. However, it also increases the risk of destroying your data if it fails. If it works and you can start up the machine, do the same as I advised for following success with Disk Utility.
If repairs (with either) were successful, but the machine still won't start up, you can try reinstalling the system. Hold down command-R at startup and then just install right on top of the existing system. If all goes well, you'll be able to start up afterwards and can get your data backed up. If all goes badly, it'll further decrease the chances of getting your data back.
If neither can repair the damage, you're in bad shape. You will need a professional to help you, unless you are willing to lose all your data.

I got round the situation by making a second user on my computer. That user synched my new shuffle, the first user synched my iPod.
Then my external drive, on which all my iTunes were stored, failed. Then my computer started dying, then my printer died, and now I have a new Mac. I can't get that online because my ISP forgot to send me a router when they said they would.
So now I have 3000 songs on my iPod and will have to get them off it and onto my new Mac iTunes when I get online, next week.

This happened because if Mail.app was moved from /Applications or placed in a sub-folder there, the update (Security Update 2012-004) couldn't find it and fails for writing new files to Mail. This update updates Mail 4.5 to 4.6, consequently the message that 4.5 is incompatible, since it's looking at the now "old" 4.5 version. Basically, make sure Mail.app is in the Applications folder inside the Macintosh HD folder, and sitting by itself not in an enclosing folder. Then get the update from Apple Downloads and run that again.
