When I updated my operating system it lost all my apps and now I cant find them tried restoring but that did not work any Ideas?

I decided to switch my icloud email to a more frequently used email. After doing this I went to check my notes (where I kept a lot of important things) and found that there was nothing there. It has been really stressing me out because I believe that when it asked if I wanted to delete the account from my phone, I said yes. I am really freaking out here, and could use some advice. I haven't tried much in fear of making it worse, so the sooner the advice, the better! Thank you so much for the help!

If you backup with iTunes and you restored from the backup and the notes were gone, then there is no where to retrieve them from unless you have another backup that contains those notes.
Launch iTunes on the computer and go to iTunes>Preferences>Devices. You will see a window with all of your backups listed in it.
If you see a recent backup that you are certain contains the notes that you need, recover deleted notes from iPhone backup.

It sounds like you restored the backup of your old phone to your new phone.
Unless you backed up the new phone first or manually copied the pictures off prior to restoring the backup, the pictures are gone.

Do you sync your iPhone with iTunes every once in a while? If yes, there are chances that iTunes has taken last backup of your photos, contacts, etc. that you want back.
Connect your iPhone with your PC. launch iTunes, right click on your device and click on "Restore from Backup". Choose the latest backup to proceed.
If you configured iCloud for backup before you restored your iPhone. Go to Settings -> iCloud - > and login using your Apple ID. Once you've logged in, all the photos, contacts, mail, messages should be back on your iPhone. This may take a while (depending on your network).
Alternatively, if you are only now setting up your iPhone, choose 'Restore from iCloud Backup' in the setup screen. Login with Apple ID and the iPhone will be restored from the latest iCloud backup.

OK, so a couple of things:
Did you delete the iCloud account and re-add it with the updated AppleID? If not, then do so.
Also, try resetting the iPad - hold down the Home and Power buttons at the same time and continue to hold them until the Silver Apple appears. Then recheck your photostream.

Download the free app My Contacts Backup and use it to back up the contacts on your device now (it will back them up as an attachment to an email that you send to yourself). Then restore your device to your most recent backup to see if it will recover your contacts. If not, if necessary you can open the email and tap the attachment to re-import the contacts you have now back to your device.
If you need to restore to an iCloud backup this has to be done in the initial setup process, which requires you to first erase your device. If you have any more recent data on your device now that is not in the backup that you want to save you'll need to do that first. Are you using iCloud for your calendar? When you go to the www.icloud.com website, do you see all of your entries there? The troubleshooting steps in the article below should help you with this:

If those tabs aren't in History > Recently Closed Tabs or Windows then they are probably lost.
You can try to search them in the History if you haven't bookmarked them.
Using the "Show my windows and tabs from last time" setting is a more reliable way to restore session data.
* Tools > Options > General > Startup: "When Firefox Starts": "Show my windows and tabs from last time"

Thanks but have tried that - When I try to restore I get a -50 error and into a loop of taking another back up. I took a copy of the back up before the IOS upgrade and have it stored on my desk top but I cannot get Itunes to restore to that back up

Photos are meant to be uploaded to your computer for archival and storage. Certainly before doing something as major as a software update, you've done this, correct? In this case, your photos should be residing safely on your computer and you can just synch them back.
