If the purpose is to use the iPhone in the US for a year and then in India, buying an unlocked iPhone at full price from Apple is a solution. But keep in mind as noted above, the LTE frequencies will be different in the two countries and the warranty is only valid in the US. If you buy the AppleCare+ warranty extension you will have to have someone in the US to send the iPhone to who can take it to an Apple store for support.

You can buy a factory unlocked on direct from Apple sim free, make sure you get the right one and not just a contract free one. I am sure one of our US members will be able to give you the price.

The 3GS can be upgraded to iOS 6.1.3 and Skype requires iOS 5.0 or later so yes you will be able to use Skype on that phone

Remember, any purchased item from the itunes store is forever associated with the Apple ID used to buy it. So when you get prompted for an ID/password and it doesn't accept it, then you are using the wrong ID.
Go to Settings>iTunes and App Stores, be sure it's logged into the ID you have set on the iphone (since that one seems to be connecting with the right ID). If you've done this, then you might wait a bit to see if the "cannot connect to .. store" message has to do with internet connections. -
