I have a G4 that crashed backup data on a firewire drive.
Okay. Good thing it was only the backup. Replace the drive and back up the original data again. But this has nothing to do with iTunes.

A PDF is a PDF. If it is an app then it isn't a PDF unless it is an app that is supposed to install the PDF somewhere in which case I wouldn't trust it. From where did this originate? If it is some unknown web site there are plenty with fake links that say you are downloading one thing but they send you another in hope that you will blindly install some malware. Usually they target Windows users but there's getting to be some for Mac (in particular MacKeeper).

You probably need to set up automatic syncing. Select the shuffle in iTunes. You see a row of "tabs" (buttons) starting with Summary. Click on Music next to Summary. This is the iPod's Music tab, where you tell iTunes how to sync songs to the shuffle.
Check the box for Sync Music. If your iTunes music library is small enough to fit on the shuffle, you can choose to sync Entire music library. Then click Apply.
Otherwise, you can choose to sync Selected playlists, artists, albums, and genres, then select (checkmark) the playlists, artists, albums, and/or genres that you want on the shuffle, from the lists below.
Here's one convenient way to set it up. In your iTunes library, create a new regular playlist; call it something like "iPod Songs" (or whatever you want). From your iTunes music library, load that iPod Songs playlist with ALL the songs you want on the shuffle. On the shuffle's Music tab, find and checkmark that iPod Songs playlist (under Playlists). When you click Apply, those songs sync to the shuffle. Going forward, to update songs on the shuffle, just update that iPod Songs playlist in iTunes (add and/or remove songs) and then connect your shuffle. iTunes automatically updates the shuffle with the same changes. If the iPod is already connected, click the Sync button to update the iPod.

You buy an app from itunes on your computer?
If so, then sync it to your iphone.
Open itunes, connect iphone, select the apps you want under the apps tab and sync.

You'll need to get it all onto one iTunes collection on your Mac Pro, then sync the devices to that. iTunes only lets you transfer purchases from a device, otherwise you have to use third party software.
I guess you could also look into getting iTunes Match.

And now a second newbie question. I have downloaded the additional content and booted up logic for the first time, but the apple loops have not installed and logic is asking me to reinstall the apple loops. But how do I do that? I can see they are in the libray so have downloaded.

I seem to constantly get confounded by what seems to be the most amazingly unbelievable conundrums with Apple despite having been a champion of the company for years and years. This relates to tethering on iPhone, external Apple hard drives only being usable with MacBook Air, and now this! If anyone is aware of a hack or way around this I would appreciate some guidance. iTunes is not capable of playing songs in FLAC format.
To use the music in iTunes get a 3rd party converter such as Switch and create versions in an iTunes compatible audio format such as MP3, AAC, Wav or AIFF.
Keep the original FLACs on hand for times when you are using a more capable music player.

What device? What generation / model? Downloading iOS 5 will allow you to download iBooks. However, you need a model that can support iOS 5. If you have an older model, you may be able to download an older version of iOS if your model supports it. To see what model you have:
Go to Settings > General > About > Serial Number.
Now go to http://support.apple.com/specs/ and enter your serial number in the field.
The field should look like above.

So you want to add this greeting to the Mini? If so, you'll first need to import it into iTunes (assuming it's an iTunes compatible format) and then configure to sync to your iPod.

"Headers" is short for "Continuing Headers."
Use a Header when you want recurring information on a series of pages in your document.
If ii, iii, etc. are page numbers, you can place them in Headers using Insert > Page Number, then formatting the page number to lower case Roman numerals.
For more on Headers and Footers, see Chapter 3, Working with document parts in the Pages '09 User Guide, available for download via the Help menu in Pages. Discussion of Headers and Footers starts on Page 54.
