Icons and Apps.

Question

Hi, I got some issues with my windows 8.1 OS.
-the original apps that were set on the start screen disappeared, but when I pin new ones they work well.
-When clicking on start, am taken directly to all programs/apps.
Also at all programs/apps, I find some apps missing including Command prompt and Run. Other programs that I installed are working properly.
All this is still happening even after scanning for viruses and performing system recovery 4 times.
Help will be highly appreciated.
