I have had my local Apple dealer (authorized service provider) install memory for me that I supplied. They didn't even charge me (I had them do it while it was in for a different repair).
The difference is this:
An Apple Authorized Service Provider makes their money from performing services that you pay them for, and also from Apple re-imbursing them for warranty repair work. They will do just about anything if you pay them to do it.
An Apple-owned store is going to only install items and upgrades that your purchased directly from them (or directly from Apple - which is the same thing). So, they will not install parts that you supply them with.
The independent service provider (the previously mentioned Apple Authorized Service Provider) doesn't care where you buy the part. Naturally, they prefer you buy it from them. But, they'll happily charge you to perform service work. And, they'll install parts you supply them with. Naturally, it is understood that they will only warrant their work, and not the part that you supplied.
