IPhone 3GS + iTunes 11.01 + double entry of the same device

Browsing or searching for an answer to that particular question is almost impossible nowadays, as it involves iTunes, iPhone and recovery mode but unlike most problems of that kind is almost benign. Nevertheless its bothering me and I'd like to know how to resolve the issue.
Problem:
- my iPhone 3GS is listed twice in the device section of iTunes
- I was once able to verify, that both entrys refer to the same EMEI (don't know how though)
- every time I hook up the device, iTunes asks to verify the model via internet and at the same time recognizes the device as known
looks approx. like this:
DEVICES
> iPhone (charging) (eject)
> iPhone                    (eject)
Both devices are selectable, one however shows only the overview of an iDevice in recovery mode with the option of restoration.
As nooby as i am in this area - I don't think it would be a good idea to do this.
If I don't allow iTunes to check the device online, then only the functional device is listed and as always available without any trouble.
Prior to the problem:
- I'm pretty sure it has something to do with the fact, that I almost bricked the iPhone at one occasion and only were able to get it functional again, after updating to iOS 6.01 via iTunes
- the iPhone ended in a loop of Boot and Reboot which could not even countered by entering DFU and resetting boot via tinyumbrella
- I could not properly turn off and restart the device

Are you sure you have the latest version of iTunes (10.4.1)? Has the phone ever been jailbroken or hacked in any way, including installation of iOS 5? Has your COMPUTER ever been used to unlock, hack or jailbreak ANY Apple device (not just the phone with the problem)?

    Whether you can re-download a song will depend upon what country that you are in (they can't be re-downloaded in all countries), and whether it remains available in the store - if you are in a country where you can re-download it then you re-download it as many times as you like (as long as the record company doesn't remove it).
    You can copy iTunes purchased music from your phone to your computer's iTunes via File > Transfer Purchases (File > Devices > Transfer Purchases on iTunes 11) so that you can take your own backup copy it

    When I use find file http://www.macupdate.com/app/mac/30073/find-file (which does tend to find files that "Finder" can't), it's not coming up with any other itunes library files that have been modified in the past week, which I know it would have been - unfortunately, I don't have a very recent backup of the hard drive.  It would be a few months old so it wouldn't have the complete library on it....any ideas?  I'm wondering if restarting the computer might help but have been afraid to do so in case it would make it harder to recover anything...I was looking at this thread https://discussions.apple.com/thread/4211589?start=0&tstart=0 in the hopes that it might have a helpful suggestion but it's definitely a different scenario.

    Doesn't sound like you have a 3GS, but rather an iPhone 3. Settings>General>About>Model...what does it say?

    With iTunes, no.
    If you had "Find My iPhone" enabled in Settings > iCloud then you may be able to locate it. If not, you cannot locate it.
    If it was enabled then you can try locating it via http://icloud.com on a computer or the App "Find My iPhone" on another iDevice. Note: this will only work if your device is connected to a network and the device hasn't already been restored as new and/or "Find My iPhone" has not been disabled on it. Note: Disabling "Find My iPhone" is much more difficult in iOS 7.
    If you think that your device was stolen rather than lost then you should report it to the police. In either case you should contact your carrier, change your iTunes account password, your email account passwords, and any passwords that you'd stored on websites/emails/notes etc.

    I have exactly the same issue as described above : I installed the update 5.1.1 on my iphone 3GS and since then, I can not turn it on anymore. In Itunes, I get an error 37 when I am doing a restauration and it stops.
    This error has nothing to do with firewall : I tried to restore the phone on several computers, including in an Apple reseller and it did not work anywhere.
    I spent several hours on phone with the hotline from Apple which arrived to the conclusion that it is a hardware issue, but the phone was working perfectly fine until I installed this update!

    You can sync as many devices as you want to the same iTunes account, there is no limit. You can have the same content on each device or different content, the choice is yours. iTunes will keep everything straight, by device, including separate backups. I'd suggest giving each device a unique name, to make things easier.

    If contacts on each iPhone are being synced direct with the same supported address book app on the computer via the iTunes sync process, deselect Sync Contacts under the Info tab for the iPhones that you don't want synced with the same address book followed by a sync.
    If each iPhone is sharing the same Apple iCloud account with Contacts enabled for over the air syncing, each iPhone needs its own iCloud account.

    So you had music on the iPad that is not in iTunes and you no longer have the iPad. Is that what you are saying? If that is what you are saying, iTunes won't "recognize" anything that was on the iPad, that was not purchased from iTunes. If the music was purchased from iTunes, you should probably be able to download it again for free as long as you are using the same Apple ID that you bought it with. Did you try downloading the music again?
    Am I understanding what it is that you want to do? If I am understanding you correctly, you will find this to be useful.

    I admit that I'm a little confused by your remark about being logged into your iPad account. You should be logged into your iTunes account.

    I have the same problem. Right now my iPhone 5S shows 3 instances of the computer to which it is connected under Settings » General » iTunes WiFi Sync. I'm having problems connecting and syncing, and this is probably the cause: the phone chooses one of these connections, and it isn't the one that's actually in use. What's probably happening is that the phone and computer establish a connection using a dynamic IP address, the address becomes "disassociated" due to error, another address is associated, the phone retains each address/link, and each link is displayed as if it represents a separate computer (the fact that the name of the computer is identical is ignored, as the only thing that is considered important is the IP address). But that's all conjecture. More important, I'm not sure how to fix the problem. A network reset doesn't do it.

    You need to restore it. If it doesn't work on our current computer, try borrowing someone else's. If your iPhone is jailbroken then you are pretty much screwed. Also, you should try putting it in DFU, which would restore it thoroughly. Follow these steps:
    Plug your device into your computer
    Turn off the device by holding the Sleep/Wake or Power button and swiping it off
    Hold the power button for 3 seconds
    Begin holding the Home button without releasing the Sleep/Power button for 10 seconds
    Release the power button and continue holding the home button until you get a popup from iTunes that your device is recognized as being in recovery mode.
