Is there a way to centrally manage Apple IDs for phones and iPads issued to employees?

This is more of a best practices queston I suppose. We are starting to issue more and more iPads and iPhones. As the IT Director I would like a way to centrally manage folks' Apple IDs so the company can purchase approved apps and control iCloud backup. It would be so much easier to have some sort of web interface or way to issue myself so I dont have people running around with their own Apple IDs an account on their company issued devices.
What are some tips for accomplishing this?

Something's wrong here.  The Apple ID is unrelated to syncing.  As I had stated earlier, I also have two IDs but have had no problem whatever syncing, including syncing over the air (which is really cool).  My only problem is in updating apps.  The iPod handles it automatically but, with my Mac, I need to log out of one account and into the other.
Perhaps we can address one part of your problem first.  When the iPad detects that an app needs updating and and you're on the "wrong" ID, exactly what happens when you attempt to update the app?

    So far it seems you can't.
    The only thing that becomes a problem would be purchase history I guess, but you can use Home Sharing in iTunes on your computer to share any purchases from one account to the other.

    No. Unfortunately, you can't combine Apple IDs togetehr, even if you own them all.

    If you all have individual Apple IDs, then you would be able to dowload music from a shared iTunes library on a computer, but you would not be able to sign on each individual ID on an iOS device in order to download music purchased under the original Apple ID without a 90-day waiting period between sign-ons.
    Here's what I mean:
    If you were to sign on a new Apple ID on, say, an iPhone, and then were to purchase and download some music from iTunes, then you would have to wait 90 days before you could sign on the old Apple ID to that iPhone in order to download previously purchased material (and vice versa).
    However, if all of the music purchased by that origjnal Apple ID is in an iTunes library on a shared computer, then you can hook up the device and selectively sync any music in that library to the device. You can also sign on any of the Apple IDs to that shared iTunes library and purchase music to be added to the library.
    You would need to authorize the computer for each of the new Apple IDs.
    Each of the Apple IDs would also be able to download that music purchased either by syncing to the iTunes library on the computer or by downloading it OTA on the device.
    So, each Apple ID can download music, movies, etc. purchased with that Apple ID OTA to the device. Also each Apple ID can sync any music, movies, etc. that are in the iTunes library on the computer regardless of who purchased them.
    The only other thing you would need to remember is that if an App needed to be updated, then the original Apple ID that was used to purchase that App would come up, and the password that goes with that Apple ID would be required to do the update.

    Well, I read that already, but I am trying to start up my Mac mini(new purchase) and I cannot get to all the system preferences etc since I cannot get past the startup screens. The site also mentioned waiting to turn on the keyboard until a language was requested. Neither language screen worked. I feel as though I'm just about ready to throw in the towel.

    What you can do is move them into a sub folder where they are all grouped into one icon. Gets them off your screen, sort of.

    Do you mean can you use one Apple ID for FaceTime and one for iMessage? You should be able to. Or, do you mean, can you log into iMessage (or FaceTime) with two Apple IDs at once? No.

    I only have debit cards.  I have three VISA debit cards with CVVs but they are all linked to bank accounts.  I don't have credit cards because I don't want the debt or interest rates associated with them.  I have several apple devices at my house for myself and my son.  We cut the cord on cable a while ago and only use apple TV boxes.  With the TVs, iPads, iPhones, iMac, and Macbook Air all needing an apple id, we have far exceeded my five device limit.  I feel as if I am being punished for my devotion to apple and it's products since I can't use half of them with my apple id and cannot create one for my son because of my fiscal responsibility.  There must be a way around this.  I'm not going to sign up for a credit card for the sole purpose of getting my son an apple id.  Any suggestions?

    My wife and I each have a new iPhone 5S.  We share the same Apple ID for iTunes and the App Store.
    In addition, we each have our own unique Apple IDs for iCloud.  This enables us to use iMessage to text to each other.
    Can the iPhone 5S be setup to use the Touch ID for iTunes and App store purchases when there are separate iCloud and iTunes ID on the same phone?
    Currently, I can unlock my phone using the Touch ID, but the App store requests me to type the password to my wife's and my shared Apple ID whenever I wish to buy an app.  I am not given the option to use the Touch ID.
    I do have both the iPhone Unlock and iTunes & App Store set to "on" here: Settings > General > Touch ID & Passcode > Touch ID

    Welcome to the Apple Community.
    iTunes is straight forward, just use the same ID on all of them.
    What exactly do you want to see in messages on the Mac and iPad, messages combined from each of your phones or a different account just for both of you.
    You should think about what you want in calendars, contacts etc, on your shared devices.

    Looks like you didn't get a reply on your post, but it is still a problem.  Font size is supposedly changeable via "Accessibility" in Settings, but it doesn't work.  You can turn on "Zoom".

    As a legacy from MobileMe,  I have one Apple ID for iTunes (around 10 years old) that has all of my purchases, and another for iCloud (created later as a requirement of MobileMe) that has all the email, syncing, etc.  Apparently now I can't use Family Sharing because I am signed into iTunes and iCloud with different Apple IDs.
    This has caused other issues as well for years, and I would like to once and for all have one Apple ID for both iTunes and iCloud.  What will happen if I start signing into iCloud with my original iTunes Apple ID?  I'm assuming I will lose the following:
    -- Any email in the cloud
    -- All calendar info
    -- All notes
    Am I correct?
    Anything else I would lose?
    Any way to avoid losing all this?
    Is there a better way to solve this issue?

    I purchased iPad's for my dad and my stepmom earlier this year. Before then they hadn't owned any apple devices so I used my Apple ID to set them up until they learned what they were doing. Now they are complaining that they have to ask me to put in my password so they can get updates for free apps. They are also getting my imessage texts coming through on their devices so they want their own Apple IDs. So I created an Apple ID for both but now the updates for the apps they already have still require my Apple ID. Is there anyway to transfer those apps to their apple ids so I don't have to whipe their ipads and start over?

    You cannot transfer apps or any content - free or purchased - to another Apple ID. Plus, if they have their own ID's now, it is not a good idea for them to use your ID on the iPads.
    While it is possible to continue to use the ID - if they sign into your Apple ID on one of their iPads so that they can download a past purchase or previous download that they may have deleted - they will lock themselves out of their own ID's for 90 days. When you download a past purchase to a device using another ID - you associate that device with that ID for 90 days and there is no turning back until the 90 day window is over.
