ITunes has a problem finding my iPhone on wifi after iOS 6 update

Since updating to iOS 6 on Thursday, I've been having problems with iTunes not finding my iPhone on wifi. I'm not having this problem with my iPad, which is first gen so no iOS update. Sometimes the phone will show up on the list when I start iTunes, most of the time it won't. I am also getting repeated pop-ups from Windows telling me that "ATH.exe has stopped working". The pop up shows up even after I click the button for "Close Program". I've tried stopping and starting the Apple Mobile Device Service. This led to the phone showing up on the list but the pop up frequency has actually now increased (not that that's necessarily related).
I do not have problems with the phone showing up in the list or syncing the phone when it's physically connected - it works exactly the way it's supposed to if it's plugged in. And I can deal with having to plug it in to sync if I have to but these constant popups are starting to drive me batty and I don't want to have to deal with them until the new iTunes comes out next month (assuming the new version will fix whatever the problem is anyway).
I am running Windows Vista 32-bit, iTunes 10.7.0.21, iPhone 3GS.

I've got the 4S and I see you have the 3GS;  this isn't a device issue evidently since your post is the first that I see is NOT a newer device.  I'm in total agreement on your post as well - there is absolutely no rhyme nor reason for all this and the pop-up is to the point of syncing via the cable is worth NOT having this "ATH.exe" error.
Further I have uninstalled and reinstalled everything, as per all the support forums, yet to sync via WiFi, I have to stop and start the Apple Device Service countless times.  As I stated earlier, by the time I start/restart the services, it's just easier to throw it on the cable and call it a day....
One would think, by now, that Apple would be on this however I hve yet to see an Apple post as to a resolution.  I suppose we will just go batty together!!!  If I hear or find anything, I'll hunt down this post and post the info I've found.  Thank you for reporting this so Apple realizes we're not losing our minds nor is it a Vista/Windows issue. iTunes10.7.0.21 is being used & this only started after the iOS 6 update... GRRR!!!!

    I am experiencing the problem for two days. I followed all suggested steps and even restored my phone several times, didn't work out! The problems started as soon as I upgraded iOS.
    I also tried to get help from live chat support and apparently I need to get it to service. However, since I purchesed my phone from US and now living in UK, I "should" send my phone to US to get the service which is basically impossible for me now.

    What the heck Apple...can't you read a whole bunch of "Greyed Out" wifi problems posted in the communities and still you claim it happens in rare instances? This issue makes iPhone a dumb phone and not a smart phone anymore. If this issues is isolated, then not a hundred people should be experiencing this kind of problem. But no, I see lots of people with the same issue. And what does your Apple Care centers do, especially here in the Philippines? They say they cannot help those who beleived in Apple products and bought one. What these people can only say is that "sorry". The saddest part here is that, the problem in my iPhone 4S happened exactly a week after my warranty expired. Isn't that fun? This means iPhone hardwares only have a year of lifespan. #@$#%#@#$ after paying a huge amount of money, this is what Apple will give back to its customers. A bullcrap of aftersales experience.
    I really hope Apple will look into this. After my experience, I am presonally campaigning my friends not to try Apple. Definitely Apple products are not money-worth.

    I just went to update mt iOS like everyone els does (doesnt everyone like to keep up to date) but after i wanted my full FIVE HOURS (not very please) my phone showed a logo telling me to connect to iTunes. So i did as it requested. After i was connected it told me i had to revover my iPhone 4. I have done this once before on an iPod Touch and it completely screwed it up and I ended up not ohaving an iPod anymore. I need my phone so i am doing the recovery. I'm scared because i didnt have my iPhone completely synced. Will i loose everything??? If i do I will be highly ****** and just might have to go talk to the people at Verizon and just maybe swich to a droid. I have beed a long time Apple supporter but i will not hesitate on swiching because of something like this. I do plan onm getting the iPod 5g when it comes out in October but i still wont have the music i love on my iPhone. So am i pleased with Apple? NOT AT ALL!     I myself, two days ago purchased a  2nd hand iPhone 5 that was advertised as having a line of squares at the bottom of the screen. I Googled it and found people saying it was a screen issue and to replace the screen, so I did this and it is still happening with a new screen.
    I am starting to dislike Apple intensely after reading forum posts and watching videos where people are asking for help and telling us about issues that they are having with their phones.
    Why is Apple getting it so wrong with their updates and manufacturing that they are completely destroying iPhones that cost a lot of money and then expecting the owner to purchase another phone unless they are still in warranty.
    Apple you should be going out of your way to put things right for people but instead there is a wall of silence over so many of the issues destroying peoples phones.

    Oh my gosh I had the EXACT same problem, and for ages I couldn't figure out how to fix it until today. Here's what I did:
    First I went onto my computer, opened itunes, and un-installed tumblr, vine and kik. These were the apps I was having problems with (it said I had them on my phone but, like you, they didn't show).
    Then I went to the itunes store, searched for each one, and it said I could update them so I did (just FYI: for tumblr a window popped up saying "please click ok to confirm you are 17 years or older", so I did that also)
    When I went back to my phone and tried installing them again (still on my computer), it worked!

    I'm also experiencing the same issue.
    I've had to reset my password 3 times in the last 3 days.
    At first, I couldn't get my email. I sweated it out for 12 hours, reset my password and I was good to go again. 48 hours later, I ran into the same issue. Only problem is, not only do I get the 'Incorrect username or password' on my device, but my iCloud.com login no longer works. so now I can't read my messages on the web OR on my device/computer.
    I have went to appleid.apple.com and reset my password there: no luck.
    I have reset the settings on my device: no luck.
    I have Erase and Installed iOS 6.1.2: no luck.
    I have restored my device back to factory settings: no luck.
    I have performed a DFU restore: no luck.

    Downgrading your ios is unsupported by apple. Go to settings, general, accesibility, zoom off..?

    It sounds like your phone touchscreen is not consistently working for you after updating to iOS 8. I can see how that would be pretty frustrating. It sounds to me like this could be a software issue or an issue with the screen itself. I would start with the troubleshooting in the following article to help troubleshoot the screen itself:
    iPhone, iPad, iPod touch: Troubleshooting touchscreen response
    Restart your device
    Hold the On/Off button until "slide to power off" appears. Slide to power off your device. When it is off, press the On/Off button to turn it back on.
    If you can't restart your device, reset it by pressing and holding the Sleep/Wake button and the Home button at the same time for a least ten seconds, until the Apple logo appears.
    Clean the screen with a soft, slightly damp, lint-free cloth.
    Avoid using the device while wearing gloves, with wet hands, or immediately after applying hand lotion.
    If you have a protective case, or if you are using a plastic sheet or film on the display, try removing them and testing the device without it.
    If that does not resolve the issue, I would next quit all the running apps on the device:
    iOS: Force an app to close
    Double-click the Home button.
    Swipe left or right until you have located the app you wish to close.
    Swipe the app up to close it.
    When you have done that restart the device and test the issue again:
    iOS: Turning off and on (restarting) and resetting

    Not sure if it would help or not, but if you haven't already done so, some things you could try are:
    Tap Sign Out on the top right of the app, then sign back in
    Force close the app by going to the home screen, double-tapping the home button, locating the app in the list at the bottom, tapping and holding the app until it wiggles, tapping to close it, then tapping the home button again.
    Go to Settings>iCloud on your phone, turn Find My iPhone off, the after a minute or so, turn it back on.
