Mail is erasing messages in my mailboxes.

A while back I absent mindedly downloaded an update on my OS I think, and since then have been having troubles - mostly with Mail. It erases messages in all of my Mailboxes. They are still online on my gmail account and on my wife's computer fine. But not on mine. Then I tried to REINDEX the messages - as found in my help program, but can't find how to get into the Library... Any ideas?

    I recently ran a script to discover that I have hundreds of thousands of messages sitting in the Deleted Messages folder located on my mac. I tried to erase them but no luck, no error messages of any kind but the messages are still there. Can anyone help with me with this as these unwanted messages are taking up a lot of space. I have run a disk verify just to check permissions etc and all is ok.

    Many thanks for you reply. Yes it looked like the deleted messages from an old exchange account I had had were sitting in a folder on my mac and this was visible in the sidebar. However it was not simply called deleted messages it was named deleted messages (xxx xxx) where xxx xxxx was the name of the old mailbox. So when I went to mailbox to erase deleted messages this folder was not picked up. So I moved everything in the folder to the trash folder (took a long time) and then selected the option to erase trash on quitting. It took hours and hours when I quit mail but I left it running overnight and now the folder is empty and mail is functioning ok. Thanks again for your help

    Try rebuilding the mailbox. This can take awhile if you have a lot of mail.

    Option to "Erase messages in the junk mailbox when:..." not working.
    I have this set in all accounts to "one day old", but junk mail in the Junk Mailbox older than one day still appears. When I re-select this option under the accounts pref's, junk mail older than one day is properly deleted, but after a day it's back to not deleting anymore!
    I've deleted the Mail pref file, etc, but still no luck.
    Any ideas?

    Well, the Mailbox Behaviors settings are specific for each account, and the On My Mac Junk mailbox isn’t associated with any mail account, so there appears to be no way to specify such setting for that particular mailbox.
    The thing is, the whole situation you’re describing doesn’t really make sense. If those messages end up in the On My Mac Junk mailbox, that means you’re manually marking them as junk after they’ve been moved to a custom “On My Mac” mailbox, which makes me believe what’s really happening here is not that many messages aren’t caught by the junk filter. What appears to be happening is that you have custom rules that prevent the junk filter from being able to catch them...

    I am frequently getting this error message: Mail was unable to remove the deleted messages in the mailbox (my email address) on server "mail.mac.com".
    The server error encountered was: Error MFMessageErrorDomain 1028
    Sometimes the error message says that time has logged out. The thing is, most of the time, even though I get the error message, the deleted messages are being removed. Once or twice, I had to delete a couple of messages a few times. I've been getting the error message several times a day for the last couple of days.
    If anyone can enlighten me about why this happens, I would appreciate it.

    Well guys, all of you who are having this problem, it appears as if no one in the know is interested in giving any insight into why this happens. As of now, I haven't gotten the error message for a couple of days, so maybe it's something which resolved itself, something with the server. I would still like to know why this happens, and I wish those of you who still are having the problem could get some answers. It it's possible, go to an Apple Retail store, and see if you can talk to a genius about this issue.

    I had the same problem, and it was solved by going to the Mailbox menu and selecting "rebuild."

    hullabaloo, we appreciate this device info! Should definitely be possible. If you go to your Voicemail Box, you can select Delete>on the bottom right hand corner, the option to choose Delete All should appear. This way you can delete them much quicker.

    Does anyone know of a way to disable the confirmation dialoge box that appears when you right-click on an account in Mail 5.2 and select "Erase Junk Mail" or "Erase Deleted Items"? I've tried holding down Option and then selecting the item, but that doesn't remove the confirmation dialoge.
    I'd like to remove the confirmation dialoge completely as it just adds an extra step to something that is otherwise a quick operation to clear out junk mail.

    For what type of account - IMAP or POP?
    If a POP account, quit Mail first and using the Finder, go to Home > Library > Mail > this POP account named folder (named by the user name and incoming mail server for the account) > Junk.mbox.
    Delete the Junk.mbox and empty the Trash. This will delete the account's Junk mailbox and all junk messages within.
    Launch Mail, and a new Junk.mbox will be created automatically within the account named folder when the next message received is automatically or manually marked as junk and moved to the account's Junk mailbox.
    Test if this resolve the problem.

    I want to put certain messages into a mailbox and have them "expire" (be deleted) in 30 days.
    For example, I want to put all my "email receipts" in a folder after I complete the transaction and have Mail automatically delete them after 30 days. That way, if I ever need them (for returns or whatever [which I would do in 30 days]) I have them, but after a point (when I don't need them) Mail would delete them for me.

    Yes.  I understand this.  I want to set up a rule to move the message to a different folder.
    There's a header field X-Envelope-to: and the mechanism to edit header list - select Delivered-To lets me do this.  Previously I had tried to select Header, and that did not work:-(  I solved my own problem!

    From reports on this site, Yahoo mail doesn't work reliably with Mail. The following steps may help.
    Quit Mail. Force quit if necessary.
    Back up all data. That means you know you can restore the Mail database, no matter what happens.
    Triple-click the line below on this page to select it:
    ~/Library/Mail/V2/MailData/Envelope Index
    Copy the selected text to the Clipboard (command-C). In the Finder, select
    Go ▹ Go to Folder
    from the menu bar. Paste into the box that opens (command-V), then press return.
    A Finder window will open with a file selected. Move the selected file to the Desktop, leaving the window open. Other files in the folder may have names that begin with "Envelope Index". Move those files, if any, to the Trash.
    Log out and log back in. Relaunch Mail. It should prompt you to re-import your messages. You may get a warning that the index is corrupt and that Mail has to quit. Click OK.
    Test. If Mail now works as expected, you can delete the file you moved to the Desktop. Otherwise, post your results.
