Mail or .Mac issue ... maybe neither???

Question

I've recently signed up for a trial .Mac account and have since sync'ed my mail.
I found that one mail folder on one of the sync'ed Macs has a problem. Selecting a message to view, the content area says something like ....
'this message has not been downloaded from server, this account must be taken online'.
On one computer this is not a problem. On the other it is. It is a POP mail account. Both computers have Mac OS 10.4.11. Not sure what else is relevant.
Any feedback appreciated.

According to the documentation I have read and using the .Mac account - yes the trial account allows for this.
And you started to experience the problem after using .Mac to synchronize your mail settings? Or did you do something else that could also have a bearing on this?
I have a full demo trial version of ChronoSync 3.3.6. I'm hoping to use it to sync my users folders of the two computers in question. I have run one bi-directional sync of the two users folders. Could be the culprit here.
.Mac can only be used to synchronize messages stored on the .Mac server (like any IMAP account), or to synchronize Mail settings. It cannot be used to synchronize messages stored locally on the computer, so either you don’t keep all your mail synchronized between both computers or you’re doing something else to keep them synchronized. Could you please clarify this?
I'm downloading the POP mail to each computer and also the IMAP mail (.Mac). Then sync'ing the Mail Rules to sort and file, I have mail boxes set up identically on each computer.

Report the names of the files and folders present at the first level of the ~/Library/Mail/ folder in the Finder.
In order to post the exact file names and avoid typing mistakes, proceed as follows. In the Finder, go to ~/Library/Mail/. With that folder open, if you’re looking at it in View > as List mode, first collapse any expanded folders so that the Finder only shows the files and folders at the first level of ~/Library/Mail/. Now, do Edit > Select All (⌘A), then Edit > Copy (⌘C), and paste it in your reply to this post.
Before actually posting that information, edit it so that the file/folder names do not reveal any details you should keep private, e.g. replace any real username with “username” to hide your real email address. Other than that, report the file/folder names as accurately as possible.

Can you see there the mailbox that has the problem, either in Mailboxes or in the POP-username@mailserver account folder? Where exactly? Does it contain as many .emlx files in the Messages folder as messages show up in Mail?
There are two folders with problems, both in Mailboxes on the 450AGP.
First: a second level folder: Mail shows 149 msgs (24 view ok; 125 view with 'not dnld'd msg')
Finder shows 114 msgs
Second a third level folder: Mail shows 0 msgs
Finder shows 9 msgs
Are there any significant differences between the contents of the ~/Library/Mail/ folder on both computers?
Yes. The 450 finder>folder shows 114 msgs 896.emlx to 1995.emlx
The MDD finder/folder shows 152 msgs 1000.emlx to 2021.emlx
It's quite likely that I have managed messages differently on each computer. Some being deleted on one while not on the other. It isn't the end of the world here, but for future reference I am very interested in whats going on with the msgs whose content is viewing as 'not downloaded yet'
Note: For those not familiarized with the ~/ notation, it refers to the user’s home folder. That is, ~/Library is the Library folder within the user’s home folder, i.e. /Users/username/Library.
