Managing System Preferences in JEE

I am currently working on a project that is beginning the process of formalizing how to manage System Preferences and was wondering if anyone had any "lessons learned" about how to go about doing this. At this point I think we are going to use Java Preferences as the back end (although I can be persuaded) but the piece I am more interested in is the Glue linking this to the UI that will be actually making the modifications. How have people in the past handled managing multiple JEE Applications and their configurations? I would prefer to have one central location which provides control for each whose logic does not depend on any of the "Preference Providers" (i.e. the individual application). In order to make this separate I had figured some configuration file would be used to indicate what preferences are configurable but am contemplating a more dynamic approach as well. Any suggestions/readings that any could provide would be much appreciated.

If you are referring to the Dock then remove it by clicking on it and dragging it to the Desktop. Then navigate to the Applications folder and double click on System Preferences to see the Preferences open. If they do then drag it from the  Applications folder back to the Dock and re-test.
