My Apple ID on my mac's iTunes is different than the one on my iPhone.  Will my iTunes songs still sync automatically?

That depends on which account you were talking about. The iCloud account and iTunes accounts are different accounts and can have different IDs. So long as your iTunes ID is the same on both devices, you should have no problem with your purchases. However if they are different IDs it simply will not work.
