When you buy an upgrade disk, all updates in that OS can be found on Software Update.
For instance, I bought Snow Leopard at 10.6.
All other updates have been free and downloadable. So I'm not a 10.6.7.
10.4 (Tiger) went to 10.4.11.
10.5 (Leopard) went to 1.5.8
10.6(Snow Leopard) is currently at 10.6.7.
Now, when Lion come out (the next major upgrade of OSX), I will have to pay to go to 10.7.
After that, updates are free til 10.8 comes out.

Sometimes the App Store version doesn't work correctly. In this case, install 10.8.4 with the Combo version > http://support.apple.com/kb/DL1659?viewlocale=en_US&locale=en_US
The Combo installer is the safest way to update OS X, and it allows you to update more than one computer with a single download

Syncing should transfer any purchased media, including videos, from your device to your iTunes library provided your computer is authorized for the Apple ID used to make these purchases. Every time I plug my iPhone 5S to the USB port in my car, it asks if I "Trust this Computer." I tell it to trust the computer, but it keeps asking me the same question every time I plug it into the car, which is getting annoying.

When I attempt to use the App Store, it will restart my computer but it will not install the update. The update also still shows up in the App Store as available and when going to "About my Mac," it still shows the current version being 10.8.2.

The sync is one way - computer to ipod. The only exception is itunes purchases.
The ipod is not a backup device.
You need to copy everything back using your backup copy.

(1) a Flash Player stopped flashing, an "player stopped" message appeared, "send error report" and a reload player message was included. (2) I just received a error message > 400 "Bad Request" when the browser first opened. This has never happened before.

I just realized that I wrote that I installed from app store originally, but I must correct that statement. I never paid for the app so it must have come preinstalled on my 2011 iMac. I was confused since the update is through the store so I assumed I downloaded it. Sorry for any miscommunication.
So to be clear, even though I have never remotely administered / accessed my computer and I no longer have ARD on my computer, it is normal to have the client update appear in my App Store. Is that correct?

Are you still running iOS 7 bet?. If so go to the private developer section for help. We cannot help you here with beta software.
