New iPad. I have 2 apple id's.iCloud doesn't sync one device with one id and ipad with another id. How can I reconcile?

Just bought new iPad. Previously had iPod with one id. Bought an iPhone and used another id. Then bought an iPad and used the old iTunes id, not the new iPhone id, which had much on it. We want all the stuff on iPhone (user id 2) on iPad (user id 1). How do we reconcile?

No.
Content bought using one Apple ID cannot be merged or transferred to another Apple ID.
All content is forever tied to the Apple ID used to obtain them.

If you don't have a 2nd device available which is already setup with your Sync account, pairing can't be done.
In order to set up a '''new device''' when you can't "pair", you need three things; the user account name ''(email address used)'', the password for the account, and the '''Sync Key'''.
If you didn't make a copy of the Sync Key as prompted at the end of the Sync set up process, you can't successfully setup a new device and won't be able to recover your data.

When I connect my iPone 4 to iTunes 11.0.1.2, syncing begins automatically, but I have no way to select items to sync. There is no option to select my phone. How can I add a playlist?

If you have iTunes 11 turn on the Sidebar. Go to iTunes>View and click on Show Sidebar. You can also do a Crtl+S to show the sidebar.
To sync to your iPod go to iTunes>Help>iTunes Help>Sync your iPod....>Sync You Device>Set up Syncing>Sync your device manually and follow the instructions.

On the iPhone[s] go to Settings -> Messages -> Send & Receive. You should be able to select which number and email address you want the device to respond to. Do it with Facetime, also.
You DON'T need to be on different AppleIDs. My wife and I are on the same one and we fixed this problem as I described.

For Windows: [Windows HDD]\Users\[Your Username]\Music\iTunes\iTunes Media
For Mac OS X: Music\iTunes\iTunes Media
If they are not there, then there is absolutely no way to recover them.

Not sure if you just have an issue with your setup or something else.
I had an issue where my numbers and pages documents were not syncing on my ipad, but were on my iphone.
I turned icloud off an on, reset the apps, even deleted them and reinstalled them. I also checked all of the other icloud setting.
Only thing that worked (and it might be just a fluke) I emailed from my iphone a numbers document to my ipad. I opened then closed the document and the app. When I opened it back up it started importing my icloud documents.
If it is a settings issue then you need to be sure you have icloud setup in your mail settings. Has to be there and active.

Yes - I connected my phone to my computer / Itunes and went into the apps section, but from there I have no idea how to manage the push notifications. I even tryied going into itunes that is installed on my phone. I still cannot find anyplace to manage these popups. I tried that now. I was forced to "delete" everything on the cloud, and now I tried signing in exactly as you described, about 45 mins ago, and I'm still waiting for it to actually sign in.
