Numbers Files (3.2) Files Reformatted to .iwa format. Is there a way to recover?

I have a small handful of Numbers files that I recently worked in, saved, and closed correctly (as far as I know) but upon trying to access them again, they are now in a format I'm not able to re-open. The new format is, basically, a file folder with the following contents, and I can find no corresponding ".numbers" file to go along with it:
I'm wondering if anyone out there has run into this issue, and if there is a way to recover them. I'm hopeful, because it appears there is still data within these files.
I'm not certain if this issue was caused somehow by the Numbers software itself (I've stumbled on some discussions involving folks having trouble after upgrading to 3.2 which is what I'm using) OR if it was caused by malware. I did recently delete Mac Defender from my computer because it was suspect, but I'm coming up clean when I scan for malware.
I'm working on OSX 10.9.4, and Numbers 3.2.

This will not answer your question, but it may give some insight into how you got there.
Numbers documents are actually packages of files. Somehow you managed to open the package to see the contents. I don't know how that happened, but you can open a package by right clicking (control clicking) on a document in finder and Show Package Contents:

And perhaps you opened index.zip with a double click?
What happens when you close that Finder window? Is the Numbers document where you expect it to be?
What do you get when you do a Spotlight search for your document?
As I said, this may not be of help, but it might lead others to give you a solution.

If you synchronize Notes with iCloud, open the iCloud preference pane and uncheck the box marked Notes. If you sync Notes with another mail service, disable that in the Internet Accounts or Mail, Contacts & Calendars preference pane. You may be warned that notes stored on the server will be deleted. If you trust your backups, confirm. Leave the window open.

Are these "thousands of files" in an iTunes library that simply cannot be found?
If so, assuming you know exactly where they are, hold the "Option" key while opening iTunes from your dock. You will then be given a "Choose Library" option. Choose it and point to your library.

Thanks for the question. I see you have uninstalled iTunes and want this program back. Start with completely uninstalling iTunes if present and all of it's components in the order specified in the article below. Once this is done, download and install iTunes. If none of your data was modified in the iTunes media folder, then your data should be present upon installation.

I've been in the same situation once.
Here's what I did:
Went to Staples and bought an external hard drive enclosure.
Took the hard drive out of the dead computer then installed it in the enclosure.
From there I hooked it up to a working computer via usb port then copied the files that I needed from it.
Assuming that your hard drive is not dead/toasted, then you can recover the data you need through this procedure.

Older Zens don't support AAC, which is the format iTunes uses for songs.

I take it that the calendar data is also not in Palm DT any longer? Have you synced more then once? There is a backup made automatically in the Palm software; but it would be overwritten if you have synced more then once.
If your data is not on the device, or in Palm DT software, and you have synced more then once, there would not be any way to recover your data unless your computer has been backed up at some point within the 2 months.

If you had any smart objects involved, you might be able to get to them. But no, not your main file.

if you use time machine, you should be able to get it back that way. Although IBA saves changes on an ongoing basis, it doesn't create a back up or supplemental copy elsewhere on your drive.
