PDFs disappear from iBooks on iPad

Recently, I installed video material on my iPad which brought it "0.01GB over capacity". I deleted one film to free some space. Soon thereafter, I received an "iTunes can't read the contents of my iPad" error in iTunes and I was unable to install any more videos/audio etc. on my iPad from iTunes. I reset all settings on the iPad, which did not solve the problem. Following an online hint, I deleted the files
/iTunes_Control/iTunes/iTunesControl
/iTunes_Control/iTunes/iTunesDB
on the iPad (both files had been of size 0 before deletion). Thereafter, iTunes started to see the iPad again, BUT all my PDFs in iBooks became invisible to both iTunes and iBooks. However, all the PDFs still exist in the /Books directory on the iPad, with cryptic four-letter filenames, and they still take up space, appearing in the Other storage category in iTunes. How do I get iBooks to see the PDFs again?

This is just a guess since I know almost squat about Apple and the ios, but if you are able to see the pdf files in the /books directory, could you not back them up to the computer, delete them from your ipad and then reinstall them via iTunes?
Saying that, you have probably already figured out the solution to your problem by now.

    Yes you should be able to email a PDF from iBooks. When you tap the arrow in the upper left the option should appear.
    Maybe some basic troubleshooting steps will help.
    Quit the iBooks app completely and restart the iPad. Go to the home screen first by tapping the home button. Double tap the home button and the task bar will appear with all of your recent/open apps displayed at the bottom. Tap and hold down on any app icon until it begins to wiggle. Tap the minus sign in the upper left corner of the app that you want to close. Tap the home button or anywhere above the task bar. Restart the iPad.
    Restart the iPad by holding down on the sleep button until the red slider appears and then slide to shut off. To power up hold the sleep button until the Apple logo appears and let go of the button.
    Or .... Reboot the iPad by holding down on the sleep and home buttons at the same time for about 10-15 seconds until the Apple Logo appears - ignore the red slider - let go of the buttons.
    You may want to consider deleting the app and reinstalling. Tap and hold down on the app icon until it jiggles, then tap the X on the icon. Tap the home button to stop the apps from jiggling. Download iBooks again.

    All; I had the same exact issue and there is a quick remedy for this which I'll outline below. Even the Senior level tech at Apple was unaware of this and I figured it out myself.
    Once your iPhone is connected to iTunes and docked to your Mac, you'll note that there exists a tab, 2nd from right in iTunes 11.4 named 'Books.'
    Select this tab and you'll note all of your purchased books and PDF's you've previously chosen to reside in iBooks app on iOS devices are displayed as a mirror image of what actually resides in your iBooks App that by default should result in your doc on the Mac. You must SELECT all or check individually each respective book or PDF document that you wish to sync with and reside on your iOS device. 
    Just as is the case with Music or Photos you may elect to manage your library of books and apps MANUALLY. In my case there are certain apps I know I want on my iPhone; conversely, there are apps I want to reside ONLY on my iPad and NOT on my iPhone 6. So this is how you control and manage this aspect of the "iBooks" app or program . It's easy!

    All of my PDF files disappeared from iBooks on my iPad. Where and why did they suddenly disappear? How can I retrieve them?

    As far as I can work out, from incomplete downloads, ticks denote all downloaded ok. 
    The manually manage option is for those who want to tailor their library collections in Music and Video to specific items.  If you have this ticked, then it will sync with the sync selections in your devices pages (eg, Music, videos). 
    If you want to sync all of your collection 'all' the time, leave manually manage off and put the a tick in the devices' page to sync all items  Dependent on iCloud use, and or automatic download options in iTunes, new purchased items are added and synced automatically as they are added - this only applies to Store purchased items.
    If you are going to added content outside of the Store, then Manually Manage is the option to take for Music and Videos - it does not affect anything else. IE Apps or podcasts, etc.
    If you have manually manage off, and 'selected playlist' option ticked, then it will sync existing ticked items, but new items downloaded will require you tick them (a) after the next iTunes automatic download when it connects to the store and  downloads any items, or (b) you download to a device and then sync the device, in which case it transfers the new download to your library - but, as happened to you, deletes it from your idevice.
    Retcicking and resyncing will add the item back on next sync.
    Don't forget that whenever making any kind of manual change to hit Apply and resync, to stop changes being lost.
    However, and i cannot stress this enough, iTunes is very problematic, especially when handling large collections.  Its sync operations can be erratic or non-functional at times (even buggy perhaps)
    If all options fail, then go to your program installation control folder (Control panel\Programs etc on windows) and select to repair iTunes.

    I do hope this is a problem that Apple will address and would like to know when the fix will be available.

    Thank you. I found that option you pointed out. I can now change it from 1080i to 1080p and I can chance the resolution. However I still can't change the frame rate. It still stays at 29.97.
    Could this be due to the camera? I am using a Canon VIXIA HF S100 with 30p and 24p frame rate options. I suspect that it does not really shoot at true 24p and only does 24p within 60i.
    Frankly, I don't really care about getting 24p support too much but it would be very nice to have the option.
    I'll keep toying with the program. Still, anymore ideas or thoughts would be greatly appreciated.

    With iTunes 11 you can enable the left-hand sidebar via control-S on a PC, option-command-S on a Mac. If you are trying to get it to the iBooks app then with the sidebar enabled the process should be similar to how it was on previous versions of iTunes e.g. add it to your iTunes library via File > Add To Library, connect the iPad and select it on the left-hand sidebar, and then use the Books tab on the right-hand side to select and sync it to the iBooks app.

    That sounds great, but I'm lost.
    I followed these steps:
    1) Open your PDF (in Adobe Acrobat Pro)
    2) Chose print
    The print/printer options pop-up will show.
    3) In the printer section, do not use your normal printer, a printer named Adobe PDF should be an option. Chose it.
    4) Under the "Page handling" section, change the Page Scaling drop-down menu to "Multiple pages per sheet".
    It works fine, but it looses all of the font information and the search no longer works. How can you do it and save the font info, so the search tool continues to operate.
    Am I missing anything?

    This is the second time I updated my Adobe Acrobat X Pro program and the option to "Print to .pdf" disappears from my word processing program and all other programs I am running.  Last time I uninstalled Acrobat and reinstalled and that fixed the problem, but that was a long process.  Is there any other way to restore the option?

    Do you mean there is no Adobe PDF printer listed? You can check the Start>Devices & Printers list and be sure it appears there.

    Do you have Adobe Reader installed, by any chance? If so, are you aware if it was the PPC or Intel version which you installed? In any case, for the time being, have a quick look in 'HD/Library/Internet Plug-ins/' using Finder and see if there's an Adobe plugin lying around. If there is, try moving it out of the folder and restarting Safari.

    In your next-to-last post, you said: "... when I recovered the iBooks app, it was empty due to having a different owner of the app."
    I'm suggesting you change the owner of the app and maybe then it won't be empty.
    You can delete/remove the app and get your own from the app store and install it.  Maybe then you'll see your PDFs.

    You say without using the internet, then the only way left is to use a USB connection to itunes on your computer.
    If you have a pdf reader app on the ipad (you must if you hope to read pdf files on the ipad), then go into the Apps tab in iTunes (for your device)  and find the pdf reader app in the list.  If there, then drag a pdf file from the mac to the panel in iTunes and then sync.  Once on the ipad, you should be able to open the pdf reader app and access the pdf file.

    And what useful purpose does it serve to poll users for this type of information in a user to user support forum? If you want to rant or complain, your using the wrong venue. Like deggie, I have never lost anything when updating or restoring from a backup.
    Try another PDF app as there are probably hundreds of them in the App Store. The Adobe Reader app that allows you to highlight, annotate, sign, read and fill out form fields, create folders, and so much more that you can do in iBooks. It works with file sharing and iTunes and it is free.

    King_Penguin - Thanks it worked perfectly.  I had my pdf files copied into ITunes on my PC but when I clicked on a pdf file to copy it I thought the sidebar would appear with my IPAD name and then I would drag it over.  I didn't realize that I needed to click-and start dragging it towards the left-hand side for the sidebar to appear.  It worked like a charm - THANKYOU!!!
