POP and redownloaded messages

My wife has a PC and an iPhone and an iPad. Here mail is set a POP on all devices (she hates iMAP).
On the PC, she has set messages to stay on the server for a few days so that she can be sure to get all messages onto the iPhone/iPad as well.
While this works well, there is one problem. When she deletes messages on the iPhone/iPad, they are downloaded from the server again. This does not happen on the PC (email program is Becky!, not very well known, but very good). Seems that Becky! flags the messages on the server ("this message has already been downloaded; don't download it again"), but the same does not seem to happen with the iPhone/iPad.
Would anyone have any thoughts on this?

Most mail clients will do this; the native app does that quite nicely, actually. You have two options in addition to the All Inboxes, individual account inboxes are accessible through the ACCOUNT section in the Mailboxes list. You can also tap Edit in the Mailboxes list (while in the top level) and add any available IMAP folders you wish (as well as some other useful folders).
However, if the "addresses" you are referring to are actually just aliases, you may have to set up a rule on the web (server) side and create mailboxed for those. Most mail clients will not differentiate those on thier own; treating them as the same account.
I'm also using MailBox, but you might want to carefull read the desdcription before investing in it. The design of this app is specifically for helping to manage email in relation to tasks or activities. Great app, but maybe not for every user.
