Rebuild Mailbox - deleted all my emails

Hello all - I'm desperately hoping you can help me.
I have seemingly lost three years of archived emails that were stored 'On My Mac' in Mail.app
I have a mailbox (stored 'On My Mac') called Archive where I store all my read emails. I selected this mailbox and clicked 'Rebuild' in the Mailbox menu.
All my emails then disappeared.
I cannot find them anywhere on my hard drive. They also don't seem to have been backed up in my (twice weekly) Time Machine backups.
Any help you can give me will be hugely appreciated.

you do see that the structure inside ~/Library/Mail/V2/Mailboxes/ is the same as the folders inside Apple Mail?
look for the same folder inside the Library where your email disapeard and your going to see a folder with a name like this D9260F12-B465-4B3C-BFEB-601A12FB012C.noindex edit the name of the folder by taking off .noindex you should have something like this D9260F12-B465-4B3C-BFEB-601A12FB012C after that rebuild the folder, if done right you will see all the email inside that folder.

    What is the precise wording of the message that is occurring?
    Are  you attempting to update via iTunes on a computer or over the air on the device?
    How much free space is actually on the device?
    If updating via iTunes on the computer, how much free space on the computer?

    You CAN delete all your email.  Here's how: >> Open Inbox >> Edit  >> Check/select the top message; it will highlight the move button. >> Press and hold the move button and uncheck the message that you had checked earlier. >> Lift all your fingers off from the ipad screen and leave it alone. Wait until all your messages pile up on the right hand portion of the screen (in ipad); iphone will give you the actual number of emails it has selected for the action. Now they are just waiting for your command to be moved ALL at once. >> Choose trash to delete all of them or any other folder where u want to move them, like one piece. Remember this will replicate your action on the server so you will ACTUALLY move them or delete them on the server and not just the ipad. Once you have moved all messages to the trash you can either leave them there for the scheduled cleaning or empty it right away by doing this: go to trash folder and touch Edit. The Delete All button shows up at the bottom of the screen. Hit it! You’re done! If you do not see the effects of your actions on the server make sure you have enabled your email accounts for such actions.

    IIf you want to remove them from your device, remove the email account through Settings->Mail, Contacts, Calenders.  Select the email account & tap Delete Account.
    if you want to delete the emails permanently & in one go, you may be able to by logging into your email account through your browser from a computer.

    You can create a new IMAP account in Apple Mail, and move all the messages to the IMAP folders. They are synced with the server.
    I don't know if hotmail supports imap though, I would prefer Gmail.

    Compact will have created a new index and demonstrated to you that what you thought you had really no longer existed. But it did not delete or loose anything.
    Look in your anti virus programs logs for quarantine and deletion of a file called inbox. It will have occurred about the time your mail cuts off. sso if you have say the last months mail the scan that removed your mail will have occurred about a month ago. For some reason users of Norton products appear to be particularly affected.

    Unless you stop using your computer immediately and purchase file recovery software, the answer is 'No'. It's a deliberate process to delete all your email, so that makes me wonder why you were messing around with it, or not paying attention to what you were doing.
    This is exactly type of situation where you need to have a bootable backup of your entire hard drive.

    they are very sorry but indeed Lion deleted my emails, and sorry again it has screwed my Time Machine, technically they have no solution !

    This one would require another HD with plenty of space to recover to.
    You should use another Boot Disk or other Mac with this one in Target mode to do the recovery.

    Well, what I see happing is this: Tapping edit and checking the first message brings up the “Delete” option. Holding it until the red message “Delete Message” appears, then letting go of the red button and tapping the checked button makes the “Delete Message” message go away. The checked message is still checked with an option to delete just that message. Tap the checked message again just cancels the whole process and I’m back to square one.
    However, if I check a message that is part of a thread of messages and tap Delete, I have the option of deleting all messages in the thread.
    Perhaps the fact that I’m using the 3rd generation of the iPad is the problem, but your suggestion isn’t working.

    How much space is used by your Other? You may be able to reduce.

    I´ve been using iCloud email for some time so i managed to use 4.3gb of storage. I have deleted all my emails, emptied the trash, checked all the folders, spam, sent, inbox, folders, etc. There are 0 emails in my icloud email account. But i still get 4.3Gb used in my iPhone and iPad. It has been at least a month since i deleted all my emails and i still get 4.3Gb used in mail.
    I´ve also uploaded a Gmail backup into my iCloud account to make sure i use more than 4.3Gb of space to see if it changed. Im now using 6.8Gb in my iCloud email but still get the 4.3Gb used.
    Any thoughts?

    If you deleted them they would have been moved to the trash, which by default is not deleted for 30 days.  If you want to delete the emails from the trash right away, go to icloud.com on your computer, log into your iCloud account, click on Mail, click on the Actios (gear shaped) icon on the upper right, then select Empty Trash.
