How can I download items from the iCloud such as contacts, calendar, and notes?

If you mean on your iPad, go to Settings>iCloud, sign into your account, then turn on the data sets you want to download (such as contacts, calendars and notes).  If you mean you want to download a copy so they can be archived, see http://support.apple.com/kb/ht4910.

    Unfortunately you've discovered too late how important it is to maintain an up-to-date backup of your iTunes library (and all other data of value).  You could, before wiping the drive, have considered making use of a commercial data recovery service that could (albeit at considerable cost) have extracted your library from the hard disk, even if virus infected.
    In the absence of that option, you will need to restore the content of your library from its original sources:
    Depending on your location, you may be able to re-download any iTunes Store purchases that are still available on the Store
    Likewise, most digital purchases from Amazon (including auto-rip copies of purchased CDs) should be available from the Amazon Cloud and via the Amazon Music application - the same may be true of other commercial sources for digital downloads
    Content imported from your CDs will have to imported again
    The specific situation that you describe regarding the music imported from your friend's external HDD suggests that either the source is badly organized and/or originates from a source other than iTunes (other media players may use alternative tags for information like artist, title, album, etc. that are not wholly consistent with how iTunes handle these).  Without details of the issues you're seeing it is difficult to suggest a remedy other than going through the media album-by-album, track-by-track, and correcting the inconsistencies.
    In the absence of a backup or access to the original library data there is no option other than painstakingly recreating your library as described above.  As you do so, you'll now realize how important creating and maintaining backups are - in my case I have at all times three separate duplicates of my library, in two different locations, where none is ever more than a week old compared to the content of my master library.

    Do those tracks still show on the album in the store ? If not then the rights-holder must have removed them, in which case you won't be able to redownload them, you will have to copy them back from your backup of your downloads/library.     Nothing wrong with leaving CS5 installed and having both available to you.
    You can still run CS5 if you have Cloud versions installed.
    Bottom-line: it's up to you.

    When you installed Lightroom 5, and then started it for the first time, it should have given you the option to upgrade your existing Lightroom 4 catalog. Allowing Lightroom 5 to do that will give you a new copy of your existing catalog, with the same folder structure and all of your images that you have previously imported included in that new catalog. After that conversion has taken place you can uninstall Lightroom 4, and you can get rid of the old version of the catalog. If you were to decide to keep the Lightroom 4 installed, it would continue using the original catalog which would point to the same images. But any adjustments made in Lightroom 4 would be completely independent from what you might do in Lightroom 5.

    I doubt the first generation ATV supports iCloud.
    iCloud was introduced long after the first ATV and there have been no more updates for the first ATV.

    "The cloud" just means "her account on a server somewhere." Since you're asking how to get her photos out of the cloud, the next question is, which cloud storage service was she backing up her photos to? Apple iCloud? Google Photos? Dropbox? Flickr?
    Once you know which service she was using, all that should be needed is to log into that account on her new phone. For iCloud, she would log in from the Settings app and then turn on the Photos switch; for non-Apple cloud photo backup she probably needs to download that service's app like the Google app or the Dropbox app. Once she is logged in to the service she was using, her photos should be accessible and downloadable.

    That's fine. With cloud services, the server is the central location and the device doesn't matter; any compatible device (Mac, PC, phone, tablet etc.) can upload or download files with the cloud server.

    Apple doesn't own the copyrights to any of the entertainment content they sell. They are just the retailer. If the copyright owner decides they no longer what their product available on the iTunes Store then it will no longer be available. There's not a lot Apple can do about that. What it also says, at the bottom of the page in the fine print is:
    Previous purchases may be unavailable if they are no longer in the iTunes Store... So backup your purchases. I backup all my purchases to local storage and do not depend on a third party to keep my data safe. It is your responsiblity.
