Separate 2.0 and 5.1 mixes for an Apple TV file?

Hi,
Is there any workflow which would allow me to mux an already-created Dolby Digital 5.1 AC3 file into an Apple TV workflow?
Right now, all I can figure is that Compressor only allows me to create the resulting 2.0 AAC file from the front LR channels of the imported surround mix. Which is silly, of course. I really need a way to mux two separate mixes for an Apple TV file.

Many TV shows simply won't have the dolby digital track included, only stereo.
Many TV broadcasts are still stereo or ave stereo soundtracks- I suspect even if DVD's have 5.1 this is added/created after the event and not necessarily as the programme was broadcast.
Shows with 5.1 tracks usually say so in their descriptions in iTunes store.
