Server is deleting Mail on my Mac instead of storing it

I have a brand new Mac today, to replace a broken, 7 yr old Mac.
Previously, on my old Mac, I was able to access and store all messages which downloaded from the server for an indefinite period.
In Mailbox behaviours, I ticked: delete messages from server when downloaded ( or something similar)
I don't recognise anything like that in OS10.9 - there isn't an option for it.
Now, Nhen I delete messages from the server - the downloaded messages on my Mac simultaneously disappear!
How do I keep my emails on my Mac? There isn't enough room to store them in the server.

Sounds like you have selected to store Junk mail locally, and not on the server with the IMAP account?  That's fine, but  you may now need to open this Junk Mailbox, click on Mailbox in the menubar, then Use This Mailbox For, and select Junk.  Otherwise it properly would be in the On My Mac section.

    If you are using iCloud, quit the Mail app if it's open.
    Open System Preferences > iCloud
    Deselect Mail then re select it.
    Relaunch the Mail app and try deleting mail.
    If you aren't using iCloud. with the Mail app open, from the menu bar click Mailbox > Rebuild
    Then try deleting mail.

    I use Tiger, with Mail 2.0.5 (746/746.2).
    I have spam auto-filtered into a "Spam" mailbox/folder on my Mac so that it doesn't go to the trouble of synchronizing with my IMAP server. (I started using SpamSieve for this because I get so much spam.)
    I have a little cron job that periodically deletes messages from this folder.
    The problem is, the messages still show up in Mail, when I click on the Spam folder. When I click on one of the deleted messages, it says the message "has not been downloaded from the server. You need to take this account online in order to download it."
    But the message isn't on a server - it's on my Mac - and it no longer exists.
    Any way to clue Mail in to the fact that these messages have been deleted?
    I do this with Mail on an IMAP server and it works great.

    You're welcome.
    Since the mailbox is new and less than a week old, this may be caused by using a script outside of Mail to delete messages from this mailbox since I haven't experienced the same with any of my mailboxes under Tiger Mail.
    It is a good idea to use the Rebuild Mailbox function on the most active mailboxes on a regular basis but I do so on a monthly or every couple of weeks basis depending on activity.

    This is about the application "Mail".
    Besides the mailboxes, mail will also list "ON MY MAC" at side bar. Inside each mail account, there will be "All Mail", "Drafts", ... associated with this mail account. The question is that I cannot delete emails in "All Mail". I deleted some emails, then after about 10 minutes, you can see those emails are brought back to "All Mail". I have no idea what have causing those. All I want to do is to delete some ad, some spam emails in my GMAIL account, but those deleted emails (in ON MY MAC -> mail account -> "All Mail") are back agin, agin, and again. This is so annoying! Does anyone know how to deail with this?

    Try turning the account off and on : Settings > Mail, Contacts, Calendars , then tap the account on the right, slide Mail to 'off', exit settings and go back into the Mail app, and then go back to Settings and slide Mail back to 'on'
    If that doesn't work then try closing the Mail app completely : from the home screen (i.e. not with the Mail app 'open' on-screen) double-click the home button to bring up the taskbar, then press and hold any of the apps on the taskbar for a couple of seconds or so until they start shaking, then press the '-' in the top left of the Mail app to close it, and touch any part of the screen above the taskbar so as to stop the shaking and close the taskbar.
    Also do a reset : press and hold both the sleep and home buttons for about 10 to 15 seconds (ignore the red slider), after which the Apple logo should appear - you won't lose any content, it's the iPad equivalent of a reboot.

    Download and install the 10.6.7 COMBO update. If that doesn't do the trick, use the Snow Leopard install disc and then run Software Update to get back to 10.6.7.

    even after having repaired the inbox folder under "properties" a few times, I still had some e-mails where the contents are different from the subject line.
    In other words in the inbox there are two e-mails: one with subject line "abc", and another one with subject line "def".
    When I display the e-mail with the subject line "abc", the contents are from the e-mail with the subject line "def" in the in-basket.
    What else can be done to correct this problem?

    Either resetup your .mac account as Account Type POP, or simply create some On My Mac mailboxes and move the messages from your .mac Inbox to these one or more On My Mac mailboxes (created as New Mailboxes).
    When set up as Account Type .mac, it is the same as IMAP, and the Inbox resides on the server, as normally does the Sent mailbox. The strong point of IMAP accounts is that the Sent and Inbox synce between computers since the mailboxes reside on the server. Most people choose a .mac account specifically because the mailboxes reside on the server.
    When you first reconnected with Mail, after using web access to delete, it synced the empty Inbox, as would be expected with an IMAP or .mac account. If you have a backup copy of any xxxx.imapmbox folder that once existed on the server, then you can rename that to be xxxx.mbox and Import it into Mail. This would include the INBOX.imapmbox folder from the copy of your .mac account folder.

    Another helpful bit of information that you may like to know about...
    If you move a mail message out of your inbox and into a folder that you have set up (I think this was labeled "On My Mac" in the previous Panther version of Mail), the mail message will be removed from the Apple server the next time your Mac syncs with .Mac but it won't be removed from your Mac. It took me a while to recognize what was going on, but this really makes sense if you think of your inbox as just a general inbox where mail messages are stored until you file them. It really is sloppy to just leave things in your inbox. Things should be filed in an organized way. Your .Mac account (Apple server) stays in sync with your inbox, but once you move something out of your inbox and into a custom folder, your .Mac account sees it as gone from your inbox and therefore it will remove it from the server in order to stay in sync.

    I do not know if you can unfortunately, having deleted them from the POP server and as Hotmail does not offer an iMap or Exchange solution for OSX they may be 'marooned'
    I will search around and see if I can find a solution.
    But before anything else happens backup your mail (Mailbox Menu>Export Mailbox) and save the file somewhere you can find it, you probably don't need to hear this but you should be (have been) backing up regularly, for this and many other reasons.
    I'll post back if I can find a solution to the issue.

    This is a Gmail issue.
    It is not possible to delete something from Gmail over IMAP: Gmail doesn't let you do this.  When you "delete" something from Mail, it "deletes" it from the Mac.  However, if you show the "All Mail" folder, you will see ALL your email in Gmail.
    There are 2 solutions to this:
    1)  If you go to your Gmail web account, you can select which Gmail labels are shown over IMAP.  You should disable "All Mail" so you won't see the folder in Mail.
    2)  From the Gmail web interface, you can actually permanently delete emails.  Go ahead and delete them there and they will be gone forever from Gmail, and from Mail.
    This is not something Apple can address.  It's how Gmail implements IMAP, which is totally nonstandard.

    You cannot. Exchange servers operate just like IMAP - the mail lives on the server, and a local copy is synced/cached. If you make a change (like deleting a message) on one device, that change is reflected on the server (assuming you're connected to the internet), and thus on all devices.
    One option might be to create a different folder (in Mail on the Mac, for example, but on the Exchange account not local so the phone can access it) - call it Read Mail or something like that. Then, on the iPhone move emails from your Inbox to that folder instead of deleting them.

    Lion seems peculiar about this: if I check my (imap att.net) email from my Macbook, the messages load just fine.     Is this making sense? How do I adjust my settings so that Mac doesn't delete new messages from the server, so I can also download the same messages to my second Mac as well?

    Are you sure your mail account is IMAP? This sounds more like the behavior with a POP account than an IMAP account. With IMAP, messages are never downloaded; they are always on the server (unless manually copied) and just marked as being read. Please confirm your type of account and post back.

    Mail can be set to delete messages from the server -- after downloading to the local computer. OK - BUT - I read my email from 3 computers. I want to keep the messages on the server - unless I delete them after trashing - and to read them on 3 computers.
    The BEST way is to delete when I trash them -- NOT when I read them.
    Using the mail program to see all messages on the server and to then delete them one-by-one is a major PITA.
    How can I tell Apple to add this feature?
