Several CWDM sites down after fiber fusing

Question

Hello.  We just fused some fiber on a CWDM ring, and several of the sites that were working before the fusing was done did not come back after the fusing was done.  I have tried doing shut/no shut on the core switch ports and the ports on the switches hooked to the core, but the ports do not come back up.  These were working fine before the fuse was done, nothing changed other than the fiber that was in building terminated at patch panels with patch cables was taken out of the lop by fusing the strands in the hand hold outside the building (the building is being torn down, so the fiber was no longer needed in the building)  5 of the other sites on the cwdm ring came back up, the 3 that did not come back up are the 3 farthest from the core switch, but they were working before the fusing.  At one of the sites I am reading -16 on the receive fiber at the sfp.  I have not rebooted the switches (3560 PoE) or the core switch (6509).
Any help would be greatly appreciated.

I have not tried a loopback at the switch.  I assume I would just jumper across on the mux/dmx box on the port that is feeding the sfp, loop transmit to receive?
The distance varies, the entire fiber ring is 43 miles, the sites involved are probably 2 to 4 miles max from the site where the fusing was done.
I did realize that the site that had the fusing done was a place where we changed 1 fiber in the pair that rides a specific "ring", it entered that site on one fiber and left for the next site on another, so in the fusing we lost that flip.  I corrected that this morning, but still have the 4 sites down on that specific ring, so still don't know what is wrong.
I will try to do the loop back and check the status of the port on the core switch and see if it comes up with the loopback on. I even tried reloading one of the 3560 switches this evening gafter everybody went home, still no link on that port.
