Hi Stephen,
The queue is probably just timing out because of the massive quantity of data.
As you have suggested, there is a design flaw that loads all of the queue data regardless of whether it is being synchronized.
You can prevent this by setting the status of the each PRX_Transaction_Queue to 'Skip'.  For you it will probably be easiest to do this in SQL. The objects then need to be synchronized in the proper order.
The order should be as follows:
Salespeople Queue, object_type 53
Ship Types Queue, object_type 49
Industry Queue, object_type 10
Contract Template Queue, object_type 170
Business Partner Queue, object_type 2
User Queue, object_type 12
GL Accounts Queue, object_type 13, 14, 24
Manufactuers Queue, object_type 43
