Synced iPhone and most apps vanished

I synced my iPhone today like normal. (Original iPhone running 3.1.2) After the sync was finished, to my surprise and horror, almost all of my apps were gone. When I go into "Applications" in iTunes, I have 80 applications listed, but the vast majority of them have exclamation points next to their names, and when I double-click on one, I get this message: "The application "xxxxx" could not be used because the original file could not be found. Would you like to locate it?"
I did not sync the iPhone with any other computers or accounts between the time I used it today and the time I synced it like normal.
Any ideas how I can get my apps all back to normal?

Have you touched anything inside your iTunes folder where your iTunes library including 3rd party applications are stored?
To locate the an application, applications are stored in a Mobile Applications named folder in your iTunes folder. The default location for the iTunes folder is in your Music folder. Navigate to the Mobile Applications named folder within your iTunes folder to locate the app.

I registered my replacement iphone and backed it up on itunes. when completed the apps were gone from my phone. I looked in itunes and they were still located there, but would not let me resync them to the phone. I tryed to redownload them on the phone and it told me they were already downloaded and would not let me relaod them. Has anyone else expierenced this problem?

3rd party apps are not included with your iPhone's backup. 3rd party app settings and data created and stored by a 3rd party app are included with your iPhone's backup.
When an iPhone is exchanged under warranty or a new iPhone is purchased to replace an existing iPhone, you are prompted to transfer the backup for an existing iPhone to the new iPhone the first time the new iPhone is connected to iTunes. This must be followed by a sync with iTunes to transfer selected iTunes content including 3rd party apps and any selected photos from your computer to your iPhone.
What does not let you sync apps mean? Are the selections under the Applications tab for your new iPhone sync preferences grayed out?

I just finished syncing my iphone and I also downloaded and update (4.something...) and now when I try to click on one of my apps it will open for a half a second and then the screen shuts down and goes back to the home screen. You can copy the app to your computer's iTunes library by connecting the phone to it and doing File > Devices > Transfer Purchases - an actual backup (either on your computer's iTunes or to the cloud) doesn't contain the actual apps, just their content and settings, for a restore to work the app needs to be either in your computer's iTunes library (for and iTunes backup/restore) or still in the store (for an iCloud backup/restore). Or you could just sync the app from your computer's iTunes (which will only install the app, not any previous content)

unless you delete your to dos then once checked they will still appear in the to do list alongside the incomplete ones.
one work around is to create smart mailboxes, one for your completed to dos, and one for your the others. to create a smart mailbox, go to mailbox>create smart mailbox, then for the rule, select to dos and then select to dos are complete, to dos are incomplete. once these smart mailboxes are created you can then view your to dos with less cluter.

I have the same problem with podcast playlists. When I go to the music window in my iPhone devices section, the playlists I have created on my macbook pro in iTunes do not appear as an option to sync with the iPhone. I know some web radios streams, like the BBC, won't transfer because of compatibility issues, but the playlists of podcasts that I have created consist entirely of podcasts downloaded from the podcasts section on the iTunes Music Store. They used to show up and sync properly before I upgraded to OS 5.1.1, but now they don't.

You should be able to hide them, it's just that the 'x' is invisible (I assume that it's a bug with the current version of iTunes) - click on the app's top left corner where the 'x' should be, and it should become hidden.

Thanks Jeff - ya,sorry, I should've specified. I'm running Win 7 64-bit and I have Production Premium CS4 on the system now. Ideally I would deactivate and uninstall it before I load CS5.5 Production Premium.
My only reasoning is to save on SSD space. Is there any reason to keep CS4 on the machine, other than possible problems with CS5.5?
