Syncing IPhone apps with ITunes or vice versa?

I have what is probably a very simple question but the more information that I read the more confused I'm getting. I use my IPhone to download apps and then I delete them if I decide I don't want them. I only use ITunes to "backup" my device. I have never downloaded an app to Itunes and I don't plan to; I do everything on the phone itself. It is my understanding that if I sync with Itunes I can first transfer purchases from the phone and then sync the phone with itunes. It is also my understanding that the end result is that the apps on my phone will match the apps in itunes. However, if I deleted 20 apps from my phone but not from Itunes, then syncing is just gonna put them right back on my phone, correct?
All I want to do is backup my phone in case something happens. I don't care what's accessible to me if I'm on ITunes because I never am. Can I just backup my phone and completely ignore the apps? If I were to lose my phone, I could just login to the app store and re-download them.
Sorry for the lengthy question but it seems I'm trying to do the opposite of what syncing is intended for. Is syncing synonymous with backing up?

It is my understanding that if I sync with Itunes I can first transfer purchases from the phone and then sync the phone with itunes.
Before you connect your phone to your computer, make sure that autosync is disabled in iTunes/Edit/Preferences/Devices.
Make sure to have at least one contact and event listed on your computer, syncing to an empty address book will delete your contacts.
Right click on your device and choose "transfer purchases". All bought media and apps from iTunes will be copied to your iTunes library on your computer. Apps you deleted on your phone before will not be transferred, but iTunes will remember that you bought them, in case you want to download them again for free: Downloading past purchases from the App Store, iBookstore, and iTunes Store
Apps you deleted on the phone will not be synced back unless you select them again in the app pane and sync your phone after that.
Transferring your apps to your iTunes library is necessary, because the phone is not supposed to be a backup medium. You might consider that when iOS5 and iClound will be introduced, but until then it's a good idea to have a backup of your apps inside your iTunes library.
To back up manually without syncing do this:
Right click on your phone in the device list and choose "backup". A manual backup without a sync will be performed. See what's saved inside the backup here: iPhone and iPod touch: About backups

    Get an error message "The application or DLL C:\Program Files\Common Files\Apple Application Support\Core Media.dll is not a valid Windows image.
    Taken at face value, you're having trouble with an Apple Application Support program file there. (Apple Application Support is where single copies of program files used by multiple different Apple programs are kept.)
    Let's try something relatively simple first. Restart the PC. Now head into your Add or Remove programs control panel, select "Apple Application Support", click "Change" and then click Repair.
    If no joy after that, try the more rigorous uninstall/reinstall procedure from the following post (although it's for Vista and 7, just read "Computer" as "My Computer", read "Uninstall a program control panel" as "Add or Remove programs control panel" and assume the system is 32-bit, and you'll be doing the right things):

    On you iPhone, force close all the Apps in the multitask window.
    Follow these steps to force an app to close:
    From the Home screen, click the Home button twice. 
    Tap and hold on the app. 
    When it starts to jiggle, tap the to close it one by one until all cleared
    Now do a Soft reset of your iPhone:
    Hold both Home and Sleep button for around 10secs until you see the Apple logo then release. After it returns to Home screen, connect to sync and see if this resolves the issue.

    My iPad is synching it's apps with itunes. Now that we have icloud, my ipad already has a backup in the cloud, and the PC backup of my apps is no longer useful. My goal is to stop my apps to sync with itunes on my PC because it is useless, it takes a lot of space on my hard drive (with many apps other 1-2GB each), because it drains my network bandwidth when it syncs, and finally because it makes my music synching with itunes extremely long (because it needs to sync all apps when it sync the music), and all of that without any use.

I searched online and found out that some tryed to let itunes erase them, then use the icloud backup, but it seems that the icloud backup also backup the "sync my apps is checked", so it is not working. I tryed contacting Apple directly but for itunes they say we have to use the Fast Land, which cost money, which is conter logic (why should we pay to report bugs and get support for an unworking product that should work properly in the first place?), and also very frustrating.
    I got poor support by Apple over the years, but I now that the best support often comes from the people that uses the product itself, and that is why I am trying to get the answer from you guys over the support communities.
    None of us is paid to help each other, so thank you in advance for your time!
    PS: Apple; fast lane needs to be free, it's not normal to have to pay to get the service every company in the world gives freely...

    You don't.  Each sync-able item (apps, music, contacts, calendar, etc) can only have one source.  You don't see it because all of the iTunes libraries have the same apps, but if they didn't, it'd be adding and deleting apps too.  So each type you sync, the one you're currently syncing with becomes the authority.
    Since you state that your goal is for all the libraries to match, there's no reason to be syncing them all.  Pick one, designate it as the authority, and on the other two, don't sync apps.

    When I plug my iPhone 4s into my computer, both my computer and iTunes recognize it and nothing seems out of the ordinary until I try and sync the phone with iTunes. After pushing the sync button, the top of itunes says "Syncing iPhone (step 1 of 7)", and under that "waiting for sync to start", but after a minute or so a pop up box appears that says the sync could not be completed because it failed to start.     I am having difficulties in syncing my iphone 6 with iTunes. I have all selections made press apply and then it rushes through steps 1 to 5 and removes my selection randomly deleting music and videos from my phone. Anyone else having issues.

    When the media on the device won't update as expected during a sync the method that usually works is this:
    Export the contents of the camera roll. (You should do this routinely anyway.)
    Backup the device, unless you have a recent backup that you would prefer to restore.
    Restore as a new device. (The general restore process doesn't seem to clear things out before reloading, so there can be issues with missing artwork or incorrect capacity calculations.)
    Restore the chosen backup.
    In some cases it might pay to use the recovery mode method given in HT201263: If you can't update or restore your iPhone, iPad, or iPod touch at step 3 to ensure that a device has been completely reset before reloading your content.

    Thanks for the link, Niel.  I'm kind of disappointed with Apple that they're making us buy an upgrade to her OS to get all of her Apple products to work together.  It seems weird that we could have any old Windows machine and this would work great, but the fact that she has a MacBook is screwing this up.

    Are you on a mac? If so, try running Disk Utility and Repair Disk Permissions on your hard drive.
    Also, can you create a NEW playlist with DIFFERENT set of 50+ songs, see if you can sync then.
    If it works, i'm guessing you have a corrupt mp3/mp4 song or file that is corrupt and stops the sync process. I've seen this behavior with the very first generation iPod music player.
    The final stept to try is to backup and then erase/restore your iPhone 4 from your backup file. Hopefully that helps.

    This is definitely not a good idea.  Either he owns the iPhone or you own it.

    If you aren't willing to upgrade your MacOS to something newer than about 5 years old, then consider using BootCamp and Windows, then use a Windows version of iTunes.
    I personally recommend considering the MacOS update.  I have heard reports that if you call Apple on the phone, you might be able to purchase an upgrade to Snow Leopard for $30.  You could always find a friend who has a Mac with Snow Leopard or newer, and sign onto the Mac App store using your ID (but their computer) to buy a license for Lion or Mountain Lion, then after downloading it, use the Lion disc maker to make a bootable USB key to install the newer (and only $30) OS on your hardware.  With that, you would then qualify to run iTunes 10.7 or even iTunes 11.
