The app store thinks all my apps were bought with the same id

When i try to update all my apps (or individually) it always asks me for my main id, but i use 3 different ids, that all have paid apps. i can confirm all apps that will not update have been bought with the other two ids (not the main one). when i try to update an app that wasnt bought with my usual id i get this. "this discounted price is only available to customers who own a previous version of this item for other itunes accounts etc" Well i DO own a previous version. before it would ask for each id as necessary please help...

You can update it, however, you must login to the original Apple ID it was purchased with.
There is no way to merge these IDs, so in order to update you must do the following:
1. Sign into apple ID #1, download or update those apps
2. Sign out of Apple ID #1 and into Apple ID #2. Download/Update those apps
3. Sign out of Apple ID #2 and into Apple ID #3, Download/Update those apps
I would suggest that you download all of the free apps from each of the apple IDs onto ONE Apple ID.
For example:
You have angry birds free on ID #2, but want to use ID #1 as your main ID. Sign into ID #1, delete angry birds and redownload it using ID #1
This may help you from signing in and out quite so often.
