That's normal according to Apple. They put a technical bulletin out on it even. It has been fixed in Snow Leopard though.

Cannot, View or Repair Disk Permissions with disk utility,
Hey,
I can't repair disk permissions using Disk Utility.
I can only repair them using the boot disk and I'm just worried that something somewhere is corrupted or gone irky (Technical computer term).
Thanks.Installed Lion on my 27" iMac (mid 2010) and everyday since it shuts down after start up.
Called Apple they said repair permissions, after safe boot. Thats works but only for the next restart.
When I shutdown and start up the next day I have to go thru the same process.
Anybody else have this problem? -
Constantly having to repair disk permissions after hanging system
From the time I purchased this I've had ongoing issues with the java, flash, OS updates causing the computer to hang forever. Sometimes I end up having to press the off button because Command Q and Command/Option/Escape won't allow a force quit even after a 20 minute wait. I don't know enough about what's going on behind the boot up to know what's wrong. Here is a copy of my console log and this is exactly what they look like each time after I have gone in and done a disk verify, (says it's okay) and then repair disk permissions. I've had to boot to safe mode 3 times today and repair permissions due to this issue. There is nothing plugged into the computer except the power cord. The OS is up to date per Software Update and the only 3rd party software installed is SKYPE ...

Repair Disk Permissions utility stalled - I have read the knowledge base
I have researched the knowledge base and search for posts on this and cannot find answer: Running 10.4 at the latest version. used the original install 1 disc I received with Tiger to repair disc permissions (like Apple support has told me to do in the past, but my current research said I do not need to do this unless certain parameters are met, and none of the parameters applied, but oh well, I am here anyway). Cold Boot from the original install disc 1 and slected the start up disk I use (I only have one start up disc/drive). Did a repair disc permissions and got a long running routine that reporting a lot of fixes, then the utility has stalled -- no progress on the progress bar. I "stopped" the process using the "stop repair" button (three times). The log reflected the utility stopped, but the progress bar still is blue and not moving (for a couple of hours). When I go to quity File >Disk Utility, it warns me that Disk Utility is running and this may make my system unstable/unsuable.
QUESTION: CAN I JUST QUIT DISK UTILITY AND NOT HAVE ANY ADVERSE AFFECT ON MY IMAC DRIVE?Thanks for your advice, I still have an issue:
-after the first repair disk permission "stalled" process, I exited Disk Utility and cold booted the machine after I had disconnected all external devices other than the original iMac keyboard
-obtained the combo patch for 10.4.7 from the Apple download site (it had already been installed but I reinstalled per your advice)
-re-applied the combo patch and then did another cold boot
-ran Disk Utility from the original Tiger install #1 disk, and then selected "repair disk permissions" for my start up disk (I only have one)
- process ran for 10 minutes or so then gave the following error message: "Disk Utility Error: Disk Utility has lost its connection with disk utility management tool and cannot continue. Please quit disk utility and re-launch disk utility"
- I pushed the "stop disk permission repair" button, then quit disk utility, then cold booted the machine again.
-re-applied combo patch as above, then cold booted the machine
-ran disk utility from the original iMac install #1 disk, ran "repair disk permissions", and then received the same error message as above.
- I then just quit Disk Utility and cold booted the machine again and went about my business. There does not seem to be any problem with the machine (was not before, but I ran repair permissions thinkging this was a routine maintenance taks that should be run)
- in my prior search of the knowledge base, I found the following information about repair disk permissions:

You do not need to Repair Permissions on a regular basis.
There are only three occasions you need to do this:
1. When you have just installed something that required you to run an Installer, rather than just copying some software to a folder. This should be done for both Apple and non-Apple software.
2. When you have been working on your OS X files or folders while booted from OS 9, or remotely connected via a non-OS X machine, since OS 9 and other systems do not handle OS X's permissions correctly.

My MBP (2.53 GHZ Intel Core i5, running 10.6.8) keeps running slow, and only improves after Repairing Disk Permissions. I had to run this again this morning - and I'd only ran Permissions repair two days ago! This is what I got;

Sometimes a process can run amok and use more of the CPU than it should, potentially causing a slowdown and/or heat issues and/or other issues. To check on this, first use your Mac as you normally would, the longer the better (checking this right after starting up may not show you anything). After you’ve used your Mac for awhile (again, the longer the better), go to Applications > Utilities > open Activity Monitor > in the top menu at right, select All Processes in the drop downmenu > click on the column heading titled % CPU (this will update continuously, showing the percentage each process is using) > toward the bottom left of the window, click on CPU (this will show % Idle, which will also tell you how much of the CPU is being used).

I need some help in repairing disk permissions ...It is affecting an application I am trying to install (1Password) in which I cannot due to applications being run by user = root.

The "Waring:SUID file..." messages are only warning message and are not a concern. The SUID bit is supposed to be set on those file. This is a glitch in the installer program- that does not update the installer database with the correct SHA1 digest for those files. The secure.log entry is a glitch in the newsyslog.conf file that sets the permissions on the secure.log less permissive than those recorded in the installer database. The ACL warning messages are caused by another glitch in the installer database. What concerns me are the double ACL messages for "LIbrary". Is this a typo? -
Verifying/Repairing Disk Permissions
I have read in the Forum that one should run Disk Permissions before and after updates, and it doesn't hurt to run it once in a while anyway. But it isn't clear to me when one should verify and when one should repair. After verification, we get the message "Permissions verification complete. Privileges have been verified OR REPAIRED" (capitalization mine). If the verification takes care of repairs, when should one click on the "Repair Disk Permissions"? Thanks.
There's no point in verifying. Always repair. However, repairing permissions need only be done before installing new system updates or after installing third-party software that uses a proprietary installer.
Before installing system updates I recommend doing this:
Repairing the Hard Drive and Permissions
Boot from your OS X Installer disc. After the installer loads select your language and click on the Continue button. When the menu bar appears select Disk Utility from the Installer menu (Utilities menu for Tiger and Leopard.) After DU loads select your hard drive entry (mfgr.'s ID and drive size) from the the left side list. In the DU status area you will see an entry for the S.M.A.R.T. status of the hard drive. If it does not say "Verified" then the hard drive is failing or failed. (SMART status is not reported on external Firewire or USB drives.) If the drive is "Verified" then select your OS X volume from the list on the left (sub-entry below the drive entry,) click on the First Aid tab, then click on the Repair Disk button. If DU reports any errors that have been fixed, then re-run Repair Disk until no errors are reported. If no errors are reported click on the Repair Permissions button. Wait until the operation completes, then quit DU and return to the installer. Now restart normally.
If DU reports errors it cannot fix, then you will need Disk Warrior (4.0 for Tiger, and 4.1 for Leopard) and/or TechTool Pro (4.6.1 for Leopard) to repair the drive. If you don't have either of them or if neither of them can fix the drive, then you will need to reformat the drive and reinstall OS X. -
Archive, Repair Disk Permissions, etc. problems
I have problems trying to archive files/folders. I get an error message: "The archive's list of contents cannot be created." I tried repairing disk permissions and it would still have that error message.
Later, I decided to try to use Onyx, however, I couldn't access it and suggested to repair disk permissions and restart Onyx. I did that it still have that message. I later tried in another account, then in Safe Boot in my primary account and nothing changed. I can't even uninstall Onyx unless I repair disk permissions.
I seemed to have problems syncing my iPod Touch 2g with iTunes saying that it couldn't sync because there was another sync client. I'm not sure if this is also related.
It seems like that there is a system wide problem.I did stumble over that same thread and attempted to follow it. Something didn't work. I wasn't sure where '/tmp' was and using Terminal to perform the operations somehow didn't solve it. After revisiting the thread you posted, I figured out what was tmp which was located on the Macintosh HD -there was /tmp. Then I followed the steps and voilà, the archive did work. Along with Onyx and everything else.

Repair Disk Permissions corrupted a secondary user account
I've read various threads on this topic but none that have solved my issue.
I have 4 accounts on my iMac. Account 1 is admin, Account 2 is "staff" and had access to almost everything, Account 3 is guest, Account 4 is for Apple TV streaming so we don't leave one of our accounts open while entertaining guests.
I was doing something that request that I run Repair Disk Permissions, which I did from the admin account. After doing so, Account 2 is pretty much read only: can't delete files off of the desktop, can't open certain applications, can't sync iphone to itunes, and many other little issues. One of the issues during iPhone sync is that it cannot write to address book <which there are many threads out there on just this as well>.
It seems to me that it's a permissions issue but repairing disk permission isn't helping, as that's what seems to have corrupted the account in the first place.
What is the most efficient way to resolve this? Should I create a new user account and move all the files over? If I do that, will iTunes sync ok with the iPhone or will it not recognize it and ask to wipe the data from the iPhone? What is the best sure-fire way to migrate Account 2 to a new user account and not lose anything in iTunes/iPhoto and still be able to sync with iPhone.

sudo chmod -R a+rX
followed by a space. Next, drag the folder into the Terminal window, press Enter, and type your password; nothing will appear in the Terminal while the password is being typed. If you want to be able to make changes to the folder as well, use rwX instead of rX. You may need to log out and back in for the changes to be recognized. To turn it off, use go-rwX after the -R.

I am going to upgrade from Snow Leopard to Mountain Lion.
I have heard/read that you're supposed to run repair disk permissions beforehand.
1. Should I run repair disk permissions on my brand new backup disk (am planning to backup Snow Leopard and all apps and docs before upgrading to Mountain Lion - - so can restore Snow Leopard etc. if want/need to)? If so, do I run repair disk permissions on the new backup disk before or after I partition the backup disk [am planning to have two sections, one with all the Snow Leopard stuff, and one for iMac backups that will be made after have upgraded to Mountain Lion])
2. When's the best time to run repair disk permissions on my iMac - - before I download Mountain Lion or right before I do the installation of Mountain Lion?

If it does not say "Verified" then the hard drive is failing or failed. (SMART status is not reported on external Firewire or USB drives.) If the drive is "Verified" then select your OS X volume from the list on the left (sub-entry below the drive entry,) click on the First Aid tab, then click on the Repair Disk button. If DU reports any errors that have been fixed, then re-run Repair Disk until no errors are reported. If no errors are reported click on the Repair Permissions button. Wait until the operation completes, then quit DU and return to the installer.
If DU reports errors it cannot fix, then you will need Disk Warrior and/or Tech Tool Pro to repair the drive. If you don't have either of them or if neither of them can fix the drive, then you will need to reformat the drive and reinstall OS X.
Then you can proceed to click on the Install button after the upgrade finishes downloading. I also suggest you make a bootable backup of your current Snow Leopard system on an external drive just in case things go badly. -
Upgraded using Snow Leopard 10.6.3 & now running 10.6.8. How to repair Disk Permissions?
Is it true that running Disk Permission Repair from the original 10.6.3 Snow Leopard disk will not properly repair my hard drive curently running 10.6.8? If it is true, how can I properly repair disk permissions in 10.6.8 if it's counter-productive to boot from the 10.6.3 disk? My MBP is a September 2006 model.

If you mean repair disk, restart from the computer's original thumbdrive or Mac OS X install DVD, and if that doesn't work, with the Shift key held down to quietly run the repair utility.

trying to get a printer installed I ran repair disk permissions and came up with a problem.
Question, how do I resolve it?

I need advise from someone a lot smarter than me.
I have not noted any problems with any component or aspect of the os other than this one Epson printer which will not install.
Not sure if re-install of SL would correct problem or cause changes to current setup.no, this is not the full message. it's still truncated. there is no such thing as "System/Library/CoreS". there is a directory "System/Library/CoreServices" which contains a lot of stuff. the message likely refers to something in that directory. but as I said, all such SUID messages are harmless and should be ignored.

OS won't start up. Repair Disk Permissions moving at snail's pace
After installing a large program (World of Warcraft), my MBP seemed to slow down with frequent beach balls popping up. I decided to restart the system, but now it can't get passed the grey Apple screen. A spinning gear appears on that screen, but nothing else.
The Mac boots fine using a separate firewire drive, so I thought I'd try repairing disk permissions on the MBP drive. Unfortunately, the progress bar in the disk utility fills to about a tenth of the way, and then stops. No error message or anything, just no progression.
Any thoughts?1. Insert the Mac OS X Install disc that came with your computer, then restart the computer while holding the C key.
2. When your computer finishes starting up from the disc, choose Disk Utility from the Installer menu. (In Mac OS X 10.4 or later, you must select your language first.)
Important: Do not click Continue in the first screen of the Installer. If you do, you must restart from the disc again to access Disk Utility.
3. Click the Erase tab.
4. Click the disclosure triangle to the left of the hard drive icon to display the names of your hard disk volumes and partitions.
5. Select your Mac OS X volume, then chose MacOS Extended Journalled.
6. Click Erase & look for Options. choose Zero 1 pass. This is the option that may mark out the bad blocks.
It still may mean your HDD is going out & may not last though. -
"Repair Disk Permissions" keeps showing the same permission differences
After the recent software updates, I suddenly cannot use my eFax Messenger. This happened once before, but I was able to fix the problem by running "Repair Disk Permissions" in Disk Utility.
This time "Repair Disk Permissions" did not fix the problem. Not only that, I noticed the same permission differences showing up again and again when I repeated Repair Disk Permissions.
Is the permissions database no longer accurate? Does anyone have any suggestions on how to resolve the permission differences? I notice that others have reported similar issues on this forum, but no definite resolutions have been posted.

I don't know who started with the "repairs complete means everything is fine" business, but they were wrong and it is repeated far too often by too many people on this site.
Considering all of the messages erroneously being dismissed as "informational", it is ironic that the one message that is actually just "informational" is the one being given special significance.
The "repairs complete" message only means that the process has stopped. Try starting to repair permissions, then immediately click the "Stop permissions repair" button. Try logging in to a non-admin account and start a run -- when a password is requested, cancel. Try repairing permissions when there are problems with the permissions database. You will see messages such as "Stopped by user", "insufficient privileges" or "underlying task reported failure on exit, but in every case, the report will end with the "Permissions repair complete" message.
With respect to the OP's question, the overall "repair permissions" system as it stands in 10.5 has the appearance of an unfinished product (it received major revisions in the transition from 10.4). Without specific details, all anyone can say is that the error messages are likely false positives - except for any true positives that might be present among them. -
20 minutes to Repair Disk Permissions. Every time.
In trying to diagnose some other issues, I have had to repair disk permissions several times over the past week. Each time I have run it, it was 15 minutes before it was finished and each time (if I remember correctly) I have been met with a slew of messages like this one:
Group differs on "Applications/Utilities/Disk Utility.app/Contents/Frameworks/DUSupport.framework/Versions/Current", should be 80, group is 0.
I cannot remember if the "should be" was always 80, but the "group is" was always 0. Does anyone have some insight on this one? Is this bad? I can't say that I get any sense from the message that permissions were repaired. I do not know if the files in question have been the same each time or not.repair permissions takes much longer in leopard. 20 minutes is quite normal on your hardware. I think that group difference message is harmless and can be ignored but you can change the group on Disk utility and other apps if you want to.
The group on everything in the Applications folder should be admin (gid=80).
Run the following command in terminal
*sudo chgrp -R admin /Applications*
you'll have to enter you admin password (which you won't see) that's normal.
