Updated from '08 to '09 and have had problems ever since

I recently made a website to document my 6 months in New Zealand from the UK. I upgraded my iweb from '08 to '09 and have been having issues with Publishing. Random errors during uploads. So I did a bit of research in the discussion and found others with similar issues. The best solution was to create the site from scratch using new content. I was traveling at the time and had continuous issues with publishing the new site. So I started again when I got back to my permanent address in NZ. The new site published fine but the tabs remained red and did not change to blue(indicating I had made changes after the Upload). So everytime I try publish the site changes, it has to publish the whole site again which is less than ideal. It has now resorted to not opening properly. When I open iweb, The application opens, but no window opens. The only way in is through another ilife app. Please may someone give me some pointers. You help will be greatly appreciated!!

Is this a MobileMe published site?
If so, I am having a similar problem. So far, Apple representative believes the file may have a problem.
I started the discussion with Apple here:

I selected the "Sites & iWeb" and a chat option appeared.
Another option is to delete some of the comments using this method:
