Updating to 10.4.7 & Quicktime 7.1.2 erased everything!

Hi, I'm new to these forums, but I couldn't find any others with this problem.
Last night I allowed "Software Updates" to upgrade everything it wanted to on my MacBook Pro, including System 10.4.7 and Quicktime 7.1.2, and then I shut it down. Unfortunately when I opened it this morning, nearly all changes I had made to my Mac since I bought it are gone. My documents are gone (the whole Documents folder as well as the ones I kept on the desktop). My preferences are gone, my bookmarks are gone, all my Quicken data are gone, all my Eudora emails are gone, and the desktop looks like it did when it came out of the box. The only things that aren't missing are a few of my applications (Microsoft Word, Mozilla Firefox, Quicken, Adobe Acrobat Reader) but when I start these they act like I've never opened them before (preferences, bookmarks blank). Interestingly it still knew the password for my wireless network.
I have tried restarting in "safe mode." I have tried "disk utility repair" from the OS X installation disk but it didn't detect any errors. I have tried resetting the "PROM" but nothing has found all my missing stuff.
I hadn't had trouble with prior updates and (stupidly) didn't even think to back stuff up before allowing Software Update to do its thing. Can anyone help? I have lost 3 months worth of important files!
While I was typing this on my "ancient Mac" I did use "Data Rescue II" and it did find a lot of files. It only let me recover one of them without paying $99, and this did retreive a month-old Quicken backup file. Is it worth it to pay the $99? or is there another way?

1. Was FileVault enabled on the account that has now reverted to default settings? If so, see "Mac OS X 10.3, 10.4: FileVault - How to verify or repair a home directory image."
2. Did you attempt to change the "short name" of that account by renaming the Home folder? If so, see "Mac OS X 10.3, 10.4 or later: Return to default desktop, apparent 'loss' of home directory"
3. Run the Procedure specified in my "Resolving Disk, Permission, and Cache Corruption" FAQ. Perform the steps therein in the order specified.
4. If nothing else works, your other data recovery options are discussed in my "Data Recovery" FAQ.
5. Before installing software updates in the future, you may wish to consider the advice in my "Installing Software Updates" FAQ. Taking the steps therein before installing an update often helps avert problems and gives you a fallback position in case trouble arises.

    You buy one and only one download.
    It is your responsibility to move/copy/backup your music.
    Certainly you did not update your ipod without making sure that you had transferred anything purchased on the ipod to your computer and included it in your regular backup copy of your computer.

    Nope - you cannot restore a backup from a newer iOS version on to a device running an older iOS version.  The reverse works, but in your case to use your backup, you must update to iOS 7.0.3 - no other option if you want to use that backup.

But now I want to start everything from the beginning, and on my setting my Apple ID is present however when I put my password in it doesn't let me log in. The message that I receive says that I would have to remove my Apple ID  as it will not let me log in with that I'd even though I am the original owner, I have tried  everything on find my iPhone as well, even there my Apple ID not showing on the devise.
    If anyone has had a similar experience could you please advise me on what to do,

    You must have the credentials that were used to turn on Find my iPhone on the device. Without them, you can not get past the activation lock.

    I had to go through this today (got a new computer recently). I ended up pluggng in my phone to the new computer and then doing a sync and a backup, and Image Capture to get all your pics just in case. Then I did an update check wnen iOS 5 became active and it said that it was going to erase everything and I hit OK. And after that install was complete, I did "restore from backup" which said it would restore everything that was backed up except the new iOS 5 firmware (that stayed put). Just a few tweaks here and there and it all worked for me.

    Be sure to do a backup before updating as protection. Photos should
    be synced with your computer, music should be in iTunes, documents
    should be backed up on your computer as should contacts in whatever
    program you use on your computer. You should already have backups
    of your important information to prevent loss in case of theft, crash,
    physical damage. The question is not if your hard drive will crash but
    when, and you iPhone is not a backup device nor fit for the only
    source of any document, picture, music, movie, contact or otherwise
    irreplaceable information.

    These are related but not identical issues. Their causes are outlined in Intel-based Mac- Startup sequence and error codes, symbols. Solutions may be found in:
    A flashing question mark appears when you start your Mac

    In most cases the problems may be caused by:
    Problem with the computer's PRAM - See Resetting your Mac's PRAM and NVRAM.
    Boot drive's directory has been corrupted - Repair with Disk Utility.
    Critical system files are damaged or deleted - Reinstall OS X.
    The disk drive is physically non-functional - Replace the hard drive.
    Repair the Hard Drive and Permissions
    Boot from your Snow Leopard Installer disc. After the installer loads select your language and click on the Continue button. When the menu bar appears select Disk Utility from the Utilities menu. After DU loads select your hard drive entry (mfgr.'s ID and drive size) from the the left side list.  In the DU status area you will see an entry for the S.M.A.R.T. status of the hard drive.  If it does not say "Verified" then the hard drive is failing or failed. (SMART status is not reported on external Firewire or USB drives.) If the drive is "Verified" then select your OS X volume from the list on the left (sub-entry below the drive entry,) click on the First Aid tab, then click on the Repair Disk button. If DU reports any errors that have been fixed, then re-run Repair Disk until no errors are reported. If no errors are reported click on the Repair Permissions button. Wait until the operation completes, then quit DU and return to the installer.
    If DU reports errors it cannot fix, then you will need Disk Warrior and/or Tech Tool Pro to repair the drive. If you don't have either of them or if neither of them can fix the drive, then you will need to reformat the drive and reinstall OS X.
    The main difference if you are using Lion or Mountain Lion is that you must first boot from the Recovery HD:

    If the drive is OK then quit DU and return to the installer.  Proceed with reinstalling OS X.  Note that the Snow Leopard installer will not erase your drive or disturb your files.  After installing a fresh copy of OS X the installer will move your Home folder, third-party applications, support items, and network preferences into the newly installed system.
    Download and install Mac OS X 10.6.8 Update Combo v1.1.
    Reinstalling Lion/Mountain Lion Without Erasing The Drive
    Boot to the Recovery HD: Restart the computer and after the chime press and hold down the COMMAND and R keys until the menu screen appears.     Note: You will need an active Internet connection. I suggest using Ethernet if possible because it is three times faster than wireless.

    I've never seen this.  Try updating via iTunes on your computer.  Plug it in and see if iTunes says it needs updating.
