USB and SD card both ejected when ejecting only one, message shows one disc not ejected properly

I have a late 2012 iMac running OSX Mavericks. I had a USB memory stick (32gb Sandisk USB3.0) and a Sandisk 32gb Extreme SD mounted at the same time. When I ejected the USB stick both disappeared from finder and a notification showed saying that the SD card was not ejected properly. I'm sure this issue present prior to Mavericks - can anyone shed any light on the cause and what to do to prevent data corruption? Many thanks.

EDIT:
The machine went to the Genius Bar. The Genius replicated the issue, and recommended a left-side IO board replacement. That procedure was performed, and at first appeared to address the issue. SD cards inserted in the store ejected and re-mounted successfully.
The issue has re-emerged, however, so it was clearly not a hardware (only) problem. When I mount the SD card named "Small Test" in the machine after a restart, the machine sees the card and shows the following messages in Console:

That indicated to me that Spotlight was indexing the SD card. I added the card to Spotlight's privacy settings, and the next time I mounted it I got this message in Console:
18.1.15 17:55:52.000 kernel[0]: hfs: mounted Small Test on device disk4s1
18.1.15 17:58:30.000 kernel[0]: hfs: unmount initiated on Small Test on device disk4s1
So that's good. That's what is supposed to happen.
But after a period of time (a short period) after the SD card ejected, when put back into the slot it did not mount. Same behavior as before. This indicates to me that it's NOT a Spotlight problem but rather something else, something that is time-dependent. But I don't know what process that is. Time Machine, perhaps? I added the SD card to Time Machine exclusions as well, but to no avail. Plus, I'd have to do this for EACH SD card I insert, which seems ridiculous.
Clearly something is going on between the OS, the SD hardware, and the SD card. But I'm flummoxed as to what it is.

    You could try restoring and staying away from that backup.  I've had that happen to me before on my iPhone 4 from a corrupt backup.  You could be coincidently mixing the two issues, sounds to me like you got lucky and your phone is A-OK but you may be using a corrupt backup.

    Can anyone help, since updating OSX from Lion to Maverick on my MacBook now i cant open files on my CF card thats connected via a USB 3.0 Kingston Card Reader. Wether i try to open in Adobe Camera Raw, Canon DPP or just Finder i get the same result where i get a message saying 'Disc not ejected properly'. It then ejects and remounts the card continuously! My SD slot in the Macbook works fine for the record. Ive googled this issue and it seems others have previously had this issue when upgrading to earlier OSX versions. However there are no fixes as far as i can see.
    I cant even upgrade the Card Readers firmware as it is a Windows download only! Im now wondering if i will have other problems with USB devices such as my Wacom Tablet.

    I have the same problem with my retina pro 15. Since a downloaded Maverick Os X 10.9 I can't read my photos with the CF reader. The sistem shows the mesage Disc Not Ejected Properly.
    I'm very concern about this because I can't work my photos.

    Although I am rejecting my external hard disks, still when I unplug them the error message "The disk was not ejected properly" pops up.

    I've been following this issue for a long time on one of the other Apple forum discussions. A suggestion was made to install an app called Jettison (by St. Clair Software). Since doing this two days ago, I have not seen the infamous "improper ejection" error message. Jettison seems to  do, automatically without any effort on my part,  exactly what the developer says: "Jettison eliminates the hassle of manually ejecting external drives before you put your MacBook to sleep and remounting them when it wakes."
    By automatically unmounting my two external USB drives when the computer goes to sleep, Jettison is  eliminating the opportunity for Apple's faulty USB power management system to improperly eject my external drives. As soon as my computer wakes up, Jettison quickly remounts the external drives. And, most importantly,  Jettison  has NOT caused any conflict with my Time Machine backups or my SuperDuper clone backups (three of which are scheduled to run automatically at 1:00am every night.

    Someone told me just to remove the chip in clicking it to the trash can and voilá - it would be done. But as I did so, on the screen appeared a text which let me know, that that way had been the wrong one...
    I should have clicked Finder plus something.... which I do not now remember but which was then not found behind the Finder.
    So please would someone be so kind and tell me, where I can find explanations for the most simple functions. The manual I got does not include a clue.

    First make sure that no application is using or has open any files on the disk. Then:
    Click and drag the disk icon on the desktop to the trash. Wait for the system to recognize the action, and the icon should disappear from the desktop. It is then safe to remove the device.
    Alternatively, you can secondary click on the disk icon, and then primary click "Eject (name of disk)". Wait for the icon to disappear off the desktop, and then it is safe to remove the drive.

    First, do the following:
    Repair the Hard Drive and Permissions
    Boot from your Snow Leopard Installer disc. After the installer loads select your language and click on the Continue button. When the menu bar appears select Disk Utility from the Utilities menu. After DU loads select your hard drive entry (mfgr.'s ID and drive size) from the the left side list.  In the DU status area you will see an entry for the S.M.A.R.T. status of the hard drive.  If it does not say "Verified" then the hard drive is failing or failed. (SMART status is not reported on external Firewire or USB drives.) If the drive is "Verified" then select your OS X volume from the list on the left (sub-entry below the drive entry,) click on the First Aid tab, then click on the Repair Disk button. If DU reports any errors that have been fixed, then re-run Repair Disk until no errors are reported. If no errors are reported click on the Repair Permissions button. Wait until the operation completes, then quit DU and return to the installer.
    If DU reports errors it cannot fix, then you will need Disk Warrior and/or Tech Tool Pro to repair the drive. If you don't have either of them or if neither of them can fix the drive, then you will need to reformat the drive and reinstall OS X.
    When you complete the above re-download your OS X upgrade (not sure which one that is, but I assume Mavericks.) After the download is completed re-install it. Hopefully, this time it will do what you expect.

    I contacted Verizon (my phone's carrier) and they told me to simultaneously press the on/off button and the menu button. That rebooting fixed the problem, but will I have to do this all the time?     The Mac software - iPhoto, iMovie, and iDVD are not the best with the Ken Burns effect (zoom in/out effect), so you might want to minimize that effect; also, if your subjects are wearing stripes for instance, that will have an effect if you zoom. There is better software available for slideshows; however, I do not know of any that is free (and does a good job). I've used Photo to Movie for some time; it does a fine job even in HD, but you have to pay for it. I use iDVD extensively, but only to add a menu, theme, special effects, etc. and then to burn it.
