Using iMessage from iPad created 2 message threads

Hi,
My girlfriend and I are both using iOS 5 on our iPhones. Up until a couple of days ago everything was going fine - SMS and iMessage messages were appearing alongside each other in the Messages app.  The other day, however, I picked up my iPad and sent her an iMessage from there, and it created a second user/stream in her Messages app.  Now, whenever I send her an iMessage from my phone, it appears in the new/separated thread but when I send an SMS it goes into the original thread which contains all our other messages (including all the iMessages sent before my iPad messed things up).
Also, when she opens the original thread, she is only able to send me regular SMS/MMS, and in the new thread she's only able to send me iMessages. Is there any way to get the two threads combined in her phone?
Incidentally, this only happens on her phone.  In the Messages app on my own iPhone, everything is still combined within the one thread and from there I'm able to send as SMS or iMessage.
Both threads on her phone are titled correctly with my name, and tapping the "Contact >" button at the top of the message thread displays the exact same contact card for me.
I've tried going into her contacts to ensure my phone number and registered email address are both contained within the same contact - and they are.  I've even tried removing my contact details entirely from her phone and re-importing them, but that didn't work either.
Does anyone have any ideas how I can solve this issue and merge the two threads (or message streams if you prefer) please?  In the meantime, I've had to turn iMessage off entirely as it's too hard to follow the thread of a conversation when my messages can be appearing in any one of two places.

Yes, but only by no longer using Messages on the iPad.  I removed my account from the iPad, AND my iPhone. Set it up again on my phone and specified that I can only recieve iMessages via my mobile phone number.
Alternatively - and I only spotted this after upgrading to iOS 6.  There's a setting (new in iOS 6?) which allows you to specify the address/number from which iMessages are sent - if you set that to your mobile number on all your devices, everything stars to work as it should in that iMessages and SMS appear in the same place on the recipient's phone.

    Next try :) I send a iMessage from my ipad (wifi only) to a friend and he answers but i don't receive the answer on the ipad but on the iphone instead. Both devices using the same Apple ID (Settings>Messages>Receive At, same Adress on both devices). I tought iMessages are always received on bothe devices, like the advertisment says i should be able to start a iMessage conversation on ipad and finish it on iphone because both devices receive my iMessages... Thats not like it is on my devices, most times iMessages are only received from the iphone.

    The Ipdas are using IOS 6 and can text to other iphones by phone number or apple id. I have tried hard resets and did a full restore and still no success. I am using IOS 6.0.1 and have had the phone checked at our local Apple dealer and I took it to the local ATT store to be sure my phone plan was not an issue.

    Im having a trouble wirh my Ipad 4. It is only have more than a month and i can´t send any imessage from Ipad to other idevices.
    I checked out everything... the imessage account is on, i have two email and a phone number to send and receive imessages and already restarted the internet definitons and turned off imessage and the turned on again.
    Nothings solves my problem.
    Is it normal? Does anyone know how to solve this problem or is it just a defect of my ipad?
    My ipad also restart alone, sometimes, when i am working on it.

    Is there a way to disable previously viewed iMessages from appearing as Messages notifications when waking my MacBook Pro from sleep?  Regardless of whether I am using iMessage from  my iPhone or iPad, when I open my MBP, I get attacked by Messages notifications for iMessages I've obviously already seen or responded to.  Is there a way to change this?  Are others having this issue?
    Additionally,  previous iMessages sent or received from those  devices sometimes don't populate into the Messages window on the MBP.  I haven't been able to identify when or what causes this; sometimes it just doesn't seem to work (and I verified that the messages sent/received were, in fact, iMessages and not SMS).

    First you need to determine what laptop model you have; then we can help you. A Mac Book Pro cannot run OS 9.1.
    With your Mac booted up, click on the  at the far left of the menu. Then click on About This Mac. It will show what version of OS  you are running. What is the version?
    A MBP will be running something like version 10.x.
    If you are running version OS 9.x, you don't have a Mac Book Pro.

    The person you try to contact has to register his number/his appleID with iMessage.

    You can't do that through the Messages app. It can only do iMessage, and iMessages can only be sent to iOS devices.
    There are many SMS apps in the app store that may do what you want. Search the app store and try them out.

    I just upgraded from iPad  2 to the new iPad. I can no longer use iMessage . I turned it on in settings using my apple ID and password. I open iMessage and it asks me to chose email for messages. I choose my .mac email and it says verifying. Says it can't verify and tells me to check email for verification code, but there is no message. My email is the same as my apple ID.

    Problem solved! I had 2 apple IDs . For some unknown reason my apple ID, that is also my @mac.com address is not verified. I logged into my old account where the same @mac.com address was verified. I removed the @mac.com address from the second account and added a new email address, my gmail.com address. Verified it and used that Apple ID to sign into FaceTime and iMessage.  Works.
