Using the same apple ID on multiple iPads

I have to set up about 13 iPads and that involves downloading an app and installing some files on it. To do this can I just create one apple ID and use it on all 13 iPads or do I have to create a new one for each iPad?

Not that I know of. If you purchase an app, you can download it to an unlimited number of iDevices. That is true - with the only caveat being that you MUST use the same Apple ID and iTunes account each time you download it.
So you will have no problem downloading the app to the 13 iPads with your account. However, that purchase is ALWAYS tied to your Apple ID and iTunes account. It can't be transferred to another user or to another iTunes account.
The app will be usable on the 13 iPads but if the app needs to be updated, the users of those 13 iPads will have to sign in with your ID to update the app. This can be done directly on the iPad, but you probably don't want to give your ID and password out to those 13 individuals and you won't want to have to update each of their iPads every time by signing in with your ID and then have to sign out again.
On top of that, if the 13 users will want to sync to their own computers that contain their own iTunes libraries, that app will not sync - it will be erased if not mistaken - if they as they will be signed in with their own accounts.
If I may ask, what app and what are you trying to accomplish by doing this - what is the bigger picture so to speak?

    On the computer create a new user account for the person with the new iDevice. This will be the user account that person will always use. He/She will no longer use the other user account. This way that person will have a separate iTunes Library
    Start by transferring the new device(s) to a new account along with all your data.  Save any photo stream photos that you want to keep to your camera roll (unless they are already in the camera roll) by opening your Photos app, tap on Albums icon at the bottom. Now, tap on My Photo Stream album; tap Select; tap on the photos you want to select;, tap the share icon (box with upward facing arrow) in the lower left corner; then tap Save to Camera Roll.
    If you are syncing notes with iCloud that you want to keep then you need to open each of your notes and email them to yourself. Later you can copy and paste the text into new notes created in your new account.
    Tap on Settings > iCloud > Delete Account (only deletes it from this device, not from iCloud; the person keeping the current account will not be affected,) provide the password to turn off Find My Phone and choose Keep on My iDevice when prompted.  Sign in with a different Apple ID to create your new account. Choose Merge to upload your data.
    Once you are on separate accounts, you can each go to icloud.com and delete the other person's data from your account.

    I think the issue is that iTunes (for whatever reason) thinks I have two Apple ID's.
    also, to further complicate the issue, when i try updating the apps from my iPod the iTunes store is still recognizing my old hotmail Apple ID. So when I go to enter my password it won't accept because it doesn't match with the old Apple ID, even though it is the same account (just new Apple ID name).
    I have tried signing out within the App Store and re-signing in with my Apple ID but it still brings up my old Apple ID name when I try to update.

    Yes, under the Settings for the store, you can turn off the auto download for purchases, that way if you purchase an app on another device it will not automatically download on that device.  You would need to do this on both your iPad and iPhone.

    You can set the same Apple ID for iTunes and App Stores, but have different Apple ID's for Messages, iCloud and Facetime.
    Settings->iCloud->Apple ID->Sign Out
    Settings->Facetime->Apple ID->Sign Out
    Settings->Messages->Send & Receive->Apple ID->Sign Out
    Just go into Settings, and make sure the Apple ID set for those services is different for both iPads.

    Yes logon to each computers itunes and away you go.
    To redownload on each itunes got to the itunes store, select Purhased from the quick links section and navigate to what you want to redownload.
    If you want to do it for apps that run on the Macs not on the iPad you need to login to the Mac AppStore and login with the same apple id and download apps that work on macs

    If you are talking about Game Center, she can migrate to a different iCloud account and keep her Game Center ID the same (it doesn't need to be the same as her iCloud ID.
    To migrate her iPad to a separate iCloud account, start by saving any photo stream photos she wants to keep to her camera roll (unless already there) by opening her my photo stream album, tapping Select (Edit in iOS 6), tap the photos, tap the share icon -- box with upward pointing arrow (Share in iOS 6), then tap Save to Camera Roll.  If she is syncing notes with iCloud, you'll need to open each of your notes and email them to her so she can later copy and paste the text into new notes created in her new account.  Then go to Settings>iCloud, tap Delete Account (which only deletes it from this device, not from iCloud; this won't effect your iPad), choose Keep on My iPad and provide the password to turn off Find My iPhone (if using iOS 7).  Then sign back in with a different Apple ID to create her new account and choose Merge to upload her data to the new account.
    Once she is on a separate account, you can each go to icloud.com from your computer and delete the other person's data from your account.
    To avoid getting each other's text messages and FaceTime calls, make sure you are not sharing the same Apple ID for these services.  If you are, on her iPad go to Settings>Messages>Send & Receive and Settings>FaceTime, tap the ID, sign out, then sign back in with a separate ID (such as her new iCloud ID).

Up till now we've just been using one ID for the whole family on the home computer, but when she sends imessages from her ipad it come up as being from me (the account is in my name).     I have four devices using my Apple ID and I have all four setup to use messages and FaceTime on all of them by using different email addresses as the "contact at" email address.
    Go to Settings>Messages>Send & Receive at>You can be reached for iMessages at>Add another email address. She can add her personal email address. Apple will verify it - it will say "verifying". Go the inbox of that email account and respond to Apple's email in order to complete the verification process.
    Then go back to Settings>Messages>Send & Receive at>You can be reached for iMessages at>Uncheck your email address as the contact address and check hers to select it as the contact address.
    Do the same thing in the FaceTime settings in the appropriate fields.

    Yes you can use the same Apple ID on multiple devices and FaceTime with each one. You have to associate a different email address on all but one of the devices.
    Lets say you have two iPads and two iPods..... All sharing the same Apple ID. When you set up FaceTime on three of the devices, you have to associate another mail address in Settings>FaceTime>You can be reached for Video calls at>Add Another email address. Add a different email address in that setting and let Apple verify the address.
    After that email address has been verified by Apple (they send you an email to that address so look for it in the inboxes of that email account and follow the instructions in the email), then remove the Apple ID email address on each of those three devices. You can use the primary Apple ID email on the fourth device.
    Obviously, you have to have additional email addresses but you can set up free email accounts with AOL, Yahoo, gmail .... and you can use the email address just for FaceTime if you like.

    Password to what, exactly? If you're referring to the screen lock, each iPad can have a separate passcode, since that's not tied to an Apple ID. If that's not what you mean, please post back and clarify what password you're referring to and what you wish to accomplish.

    What happens on iCloud when multiple family members use the same Apple ID?  For example if we all choose to use iCloud for contacts, are they all merged together?  We use the same Apple ID so we can use find my iPhone to keep track of the whole family.

    Of course if you are both connected to the same iCloud account you have the same contacts - what did you expect?. The contacts live on the server and are read from there by the devices; so as you've both managed to sync your contacts up to iCloud they are now inextricably mixed. You can only delete your contacts by deleting individual ones, and doing that will delete them from your phone as well.
    You can only unravel this by
    1. In the iCloud contacts page at http://icloud.com, select all the contacts, click on the cogwheel icon at bottom left and choose 'Export vCard'.
    2. Sign out of System Preferences>iCloud
    3. Create a new Apple ID and open a new iCloud account with it for your own use.
    4. Import the vCard back into the iCloud contacts page.
    5. Go to http://icloud.com and sign in with the original ID. This is now his ID. Work through the contacts individually deleting the ones you don't want him to have. When done sign out and advise him to change his password.
    6. Go to the new iCloud account and delete his contacts individually.
    Of course if you have also been syncing calendars and using the same email address there are problems with doing this.
