What initializations do I need to do in order to use the counters on the 6608?

I am trying to use an array of counters on a 6608 and I am getting a strange behavior. I have a sub VI that configures all of the slave counters first then the master counter last. The master counter sends its OUT to the GATEs of the other counters to be used as a master trigger. The other counters are used to generate single pulses of varying delays and widths.
When I run the VI by itself, it always works perfectly. However, when I run the VI as a sub-VI within a larger VI that also has some AI functions, the OUTs do not look correct the first time I run the larger VI. All subsequent runs look fine.
The OUTs look as though the card's timebase has been changed - all of the pulse wid
ths and delays are way too long and the rise times on the pulses are very slow (maybe 2 - 4 ms).
Again, this problem only happens the first time I run the VI within a larger VI. The only parameters passed to the sub VI are the Error In and the pulse width and delay parameters. If I exit the VI but not Labview, the VI works correctly as a sub VI. However, whenever I completely exit Labview and run it as a sub VI for the first time, it always shows the strange behavior I described above. It always works fine after the first time.

Have you tried changing the Priority or Preferred Execution System of your subVI? This should not be necessary, but it may shed some light on the issue. If you have not modified these parameters, try changing the Priority to "time critical priority (highest)" and the Preferred Execution System to "data acquisition". Let me know is this makes any difference.
