Why do I have to delete a mail message three times?

I've been meaning to ask about this for some time, so the problem is not new, but whenever I want to delete a mail from the inbox, I delete it, then I have to delete it from the Mail trash, then I have to delete it a third time from Mail- On My Mac.
I don't mind deleting twice, I understand that messages get moved into a trash folder (and it's good that they're there in case you need to reference them occasionally), but i'd really like to not have to delete the third time.

    Ever since I installed Mountain Lion from Snow Leopard, I cannot retrieve my deleted Apple mail messages from Time Machine.  I could do it in the past using Snow Leopard.  The effective date for the the non-retrival of deleted messages is the date I installed Mountain Lion from Snow Leopard.  Any thoughts?

    Mountain Lion appears to have given it an icon very much like an Archive box and put the "on My Mac" folder within that "Box" on both the back ups and the new Mail program - in fact it did it 6 times, which was the origional problem.

    I could restore inbox messages although they came in as a new mail box called Time Machine rather than into their origional mailboxes (there are 7 different addresses)
    Yes, that's how Time Machine restores Mail messages, so it doesn't erase the current contents of an existing mailbox.  You can then move them into the desired location.

    Photos you take on your camera are in the Camera Roll and are like the film in a camera.
    Photo Stream is an independent stream of photos from all devices that are logged onto the same iCloud account and that have Photo Stream turned on. Photo Stream photos are kept in the cloud for 30 days or up to 1000 photos, whichever comes first, so unless you have a particular photo you just don't want to stay out there for 30 days, you don't really need to delete Photo Stream Photos. They are temporary. Your device will continue to keep your Photo Stream photos from prior to the 30 day limit, but if you switch Photo Stream off in iCloud and then right back on, the only photos that will re-display in Photo Stream on that device are the ones that remain within the 30 Day/1000 photo parameter.
    Collections is simply a single place which shows all of the photos that you have on your device. You do not need to delete photos from Collections. It is just a single place where you can see the contents of all of your albums.
    Photos in albums that you have created on the device itself are tied to the photos in your Camera Roll, so if you delete them from the Camera Roll, it will tell you that it will also be deleted from an album.
    Albums that you have sync'd from your computer should be removed the same way you got them there - by hooking the device up to a the computer you did the sync with, and un-selecting the album from the Photo profile screen.
    So, really, there are only two places that you need to delete photos - Camera Roll and Photo Stream.

    Not too sure about the last part of your post but you have to manage your emails on each device if you are using a Pop3 account. It is only IMAP which provides for synchronisation across all devices. If you are not familiar with this then Google IMAP AND POP3 for more information.

    Mail is backed up automatically. If you make backups automatically, open Mail application and then, open the Time Machine app (in /Applications/Utilities). You will access to the Time Machine interface, and you will be able to see all your mails of all the backups you have, and you will be able to restore them. It means that your mails are backed up onto the Time Capsule

    After installing Mavericks, why can I no longer delete junk mail on my iMAC Mail program?   Also, mail is sometimes slow to load in mornings on my iMac after it has appeared on my iPhone.  I temporarily solved that by shutting down and reopening mail two or three times.

    I have the same problem on my iMac.  Most of what it puts in the "junk folder" is junk.  I delete all of the messages in the folder and they're back the next time I check it.  I have messages in that folder that have were received 2 months ago!  I'm thinking of unchecking "junk folder" in preferences.  Very frustrating.

    Yeah not a problem. It does seem though that if you did not have a Time Machine backup then you may not be able to recover the deleted folder :/ But for future reference to prevent any of this, a Time Machine backup is a great investment.
    What it does is create an entire backup of your computer anything from personal information down to the screen saver.
    What you first need is a new external hard drive (I would recommend a 1TB or higher just to prevent running out of space soon).
    after that, just plug in the drive to your computer.
    once it is plugged in, in the top right hand corner, close to the wi-fi symbol, you should see a symbol that looks like a clock with a backwards arrow around it.
    click on that and select "open time machine preferences"
    just turn the button to the "on" position, and select the backup drive and Time Machine does the rest

    My wife has not updated her iPad yet and no problems with mail or internet. This leads me to believe it's not a router or provider problem but a problem with my IPad.

    Try a reset ...
    Press and hold the Sleep/Wake button and the Home button together for at least ten seconds, until the Apple logo appears.
    If that doesn't help, tap Settings > General > Reset > Reset All Settings
    If that didn't help, tap Settings > General > Reset > Reset Network Settings
    You will have to re enter the Wi-Fi password.

    It downloads the compressed image, then it needs to uncompress it. The compressed image is large uncompressed it is even larger.
    You need much less space if you use iTunes on your personal computer to do the install.

    Did you follow the reinstall instructions?
    To reinstall Mail, you must have a system installation disk. Here is the procedure for OS X 10.6, or 10.5.
    1. Insert the Installation disk into the computer.
    2. The disk will appear on the desktop.
    3. Double click on the "Optional Installs" folder.
    4. Double click on the "Optional Installs.mpkg."
    5. Click on (Continue) in Introduction.
    6. Click on (Continue) in Software License Agreement.
    7. Click on (Agree) to agree to the terms of the software license agreement.
    8. Click on the disclosure arrow ▶ next to Applications.
    9. Select (✓) Mail.
    10. Click (Continue).
    11. After Mail has been reinstalled, download and install the Mac OS X 10.6.8 Update Combo v1.1, for Snow Leopard or Mac OS X 10.5.8 Combo Updatefor Leopard to bring Mail up to the most recent version.

    I also have this problem though it only seems to affect my iPod Nano (6th gen).  It does not seem to affect my iPhone (though now as I type this, I better confirm that as I haven't manually managed podcasts on my iPhone since the last iTunes updates).  I have iTunes set to "manually manage music and videos" (just like OP, I'd rather manage music and videos myself rather than construct playlists and have iTunes sync them), and under the "Podcasts" tab on my nano, I do not have "Sync Podcasts" checked.
    Is this something that has occurred since the last iTunes update?

    I have exactly the same problem!  I have Outlook 2010 and it does the same thing with my contacts, and calender enteries!! Really frustrating
