If it is a hardware issue I hope Apple will replace my iPhone 5 because I was just waiting for one of the iOS updates to fix it I bought my phone in November 2012 its the iPhone 5

The flash on a smartphone camera is tiny. It only lights up a very small area right in front of the camera. It won't light up the whole scene.
Have you seen the size of the flash on a professional camera? Even they can't light a whole scene in the dark.
Fact is, a smartphone camera is not capable of taking good photos in the dark, even with the flash.
You'll need to buy and learn how to use a professional, dedicated SLR camera to be able to take good photos in the dark. It is not easy.

In addition the the step it tells you what it is doing during that step. If it is backing up that is taking a long time try deleting your backup, then just back up (rather than syncing). The first backup may take a while, but after that is should be fast. If it is Syncing see if you can identify the sync step - contacts, calendar, photos. If you have a lot of photos in Albums (not camera roll) that should take a long time whenever you change photos, but should not any other time.
How are you syncing contacts and calendar? If you have a lot of contacts (>1,000) and the change frequently that's a possibility Likewise for calendar entries.
Beyond these I'm as mystified as you. Earlier versions prior to 3.1 commonly took a long time to sync, but more recent versions generally ahve not had a problem.

Why does my iPhone 4s duplicate pictures in my camera roll?

I am sure the answer is very easy and it is already somewhere in the forum, but I cannot find it to save my life.
Every time I take a picture with my iPhone 4s, a duplicate appears in my camera roll a few seconds later. At first I thought it had to do with the HDR feature, so I turned the "Keep normal photo" setting off. It didn't make the slightest difference.
Both pics are exact copies. The only differences are the size (one would be around 800k, the other one around 2.5MB) and the name (the largest one adds -1 at the end of it).
Any ideas would be highly appreciated.

So i recently started to use my iPhone 3GS and when I played a game, it asked me to sign in, so i did and it kept loading and loading and i left it on for 20 minutes and it still didn't login. Is there any way to fix this? By the way, i'm using iOS 6.1.3

It sounds like you are having issues signing into Game Center on your phone. I would use these troubleshooting steps from the following article to help get that working correctly again:

If you can't create or sign in to Game Center from within a game, create or sign in to your account using the Game Center app.
Sign out of Game Center, then sign back in. If you can't sign in to Game Center with an Apple ID, reset your password or use another email address. To manage your Apple ID, go to My Apple ID.
When using a Wi-Fi connection, make sure that your Wi-Fi router is configured for Game Center.
If you're on a Mac and still can't sign in, continue with the steps to resolve sign in issues.
If you have an issue with a Game Center game:
Make sure that you have the latest version of the game. To check for updates, open App Store and choose Updates.
Test your connection using a different game. If you can't connect with a specific friend or player in multiple games, they may need to check their Wi-Fi connection and router settings.
On iOS, try opening the game from the Home screen, rather than from within Game Center.
If you can't create or sign in to Game Center from within a game, create or sign in to your account using the Game Center app.
If the issue persists, or certain features of a game aren't working as expected (leaderboards, achievements, and so on), use the App Store to report the problem to the developer.

Why does my iPhone say that certain songs are not on my iPhone when they clearly are?

Using the new "Purchased" button on the bottom of the iTunes app on my iPhone, when I tap "Not On This iPhone", it lists songs that are definitely on my iPhone. Is there a way to fix this?
Furthermore, there are 47 pending downloads that I want to clear from the Downloads list. Is there any way to clear them or am I going to have to download them all and delete them?

The "streaming" that iTunes Match does is not the traditional streaming we are used to. iOS 6 actually downloads the song to non-permanent memory on the iOS device in a cache. The advantage of this is it then makes the tracks available for listening to again without having to stream it again. You can clear out the cache by either power cycling the device or disabling/enabling iTM. I prefer doing the former.

It turns off randomly and sometimes when I try to turn it back on, it doesn't turn on right away. Sometimes it would take multiple tries before it actually turns back on. I have read many posts regarding this and there seems to be no solution. The bad thing about this also is that I don't have a warranty either.

Because there is a hardware problem.
Apple has an out of warranty or not covered under the warranty "repair" price which pays for an exchange at a discounted price off the full retail sales price, or if you qualify for upgrade pricing with your carrier you can purchase a 4S or iPhone 5 for about the same or not much more depending on storage capacity.

Welcome to the Apple Community.
First check that your device is correctly connected to the wifi/internet (settings > wifi)
If your back up continually fails, you might try turning off back up on your mobile device (settings > iCloud > storage & backup) and then deleting the backup file from iCloud by swiping the backup file on the mobile device (settings > iCloud > storage & backup > manage…) and then turning back up on again.
If this doesn't help, try turning off some items for back up in a pattern to try to establish if your problem is being caused by specific data on your device.
Being able to back up to the cloud can be very useful, especially if you don't have access to a computer or have infrequent access to one, however unless you specifically need to use iCloud for back up, you will find backing up to iTunes significantly more convenient and possibly more reliable.

Why does my iPhone send me a copy of Note?

It seems you have everthing set up correctly. Allow me to elaborate. The Notes app needs a way to sync accross multiple devices. That bridge, I you will, is an email account. Basically when you go to the Account page within the app you are selecting where you want to save the notes and when you select an email, Gmail or me.com, it saves to that email account on its server as well as the notes app for you to use. You have an iCloud account enabled and that replaced your On This iPhone account select that one and you should stop getting the emails.
