Why Won't IPod Organize For Me?

Okay. I had to install Itunes on a new HDD I just put in. When I did, my library was lost. I reinstalled it and put all my songs back onto it.
In itunes, the songs come up in the proper order, but, on the Ipod, they aren't. A lot of the albums are disorganized. I looked at the properties of the songs and they are properly numbered. I've removed the tracks and re added them. Again, in itunes they are in the right spot, but not on Ipod. I've uninstalled and reinstalled Itunes. I've restored Ipod to factory settings. I've deleted entire library and loaded it up again (both before and after restore.)
I'm lost as t why it's doing this and it's very annoying. Anyone have any idea as to why? (I doubt I'll get help here…cause I never do...)
Ipod is a 60 GB Vid...if it matters..

The Ipod is a 60GB video Ipod.
That FAQ didn't seem to have what I needed in it. Unless I missed it, I'll check again.
Again, it worked fine until I had to reinstall itunes. Now, it'll put all the artists together, and the songs in the proper albums. But in the wrong order, but only certain songs.
Example: for the album by Stone Sour - Come What(Ever) May there is a song "Socio" which is the ninth track on the album. The track number in the file properties lists it as "9". But, on my ipod it comes up as the first song. Then, all the songs after Socio are in the correct order. This is the case with nearly half of the albums on my ipod. Some with more than one song, but same principal...
