Will an app on my iphone go onto my computer if it is no longer on the App Store?

Yes and yes.
If not currently available in your iTunes library on your computer, with your iPhone connected to iTunes right click on the iPhone under Devices in the iTunes source list and at the menu window that appears, select Transfer Purchases. All iTunes content on your iPhone that was downloaded from the iTunes Store including apps that is not currently available in your iTunes library on your computer will be transferred.
