How can I redirect iTunes to my ebooks after it lost track of them, so I can get back in sync without erasing the books (and notes) on my iPad?

What I need is for my books which are on my iPad to be synced to my mac, and not vice versa.
The iTunes library lost track of all of my media. Everything's still there and for songs its no big deal to simply reimport (from the directory which never moved, but which iTunes stopped pointing to for some reason.) But for my books, which have notes and highlights, I don't want to erase whats on my iPad and resync with the current state of my books on my mac

I will address your second question.
First, make sure your iPhone and iPad have absolutely identical Apple IDs. If they do, use that Apple ID in Settings > iCloud on your iPhone to select the "Notes" option. Lo and behold, all your iCloud notes should appear on your iPhone.

Well it was only one Slot Machine app that was working but that is not working either now. I have to ask my son about the firewall port blocking, but I don't think so, or if it does that's not the problem as the iPod worked fine the first day and then it stopped all of a sudden. Most of the apps I have on the phone are companions to the online game about farming and fighting and building towns. The rest are slot machines.

HT1657 I rented a movie on iTunes but I didn't have enough space on my phone. So I backed up my phone erased my pictures and tried again and now it doesn't show I rented the movie that I paid for.

When I realized I didn't have space I backed up my phone and erased all the pictures on it to make room. When I went in to try to download the rental it wasn't there anymore.

It sounds like you paid for a rental but there was not enough space to download it, and after clearing some space you are unable to download it. If it is not appearing in the Rentals Tab of the Videos app I would check to see if you can resume the download in the iTunes Store app:
If your download was interrupted using your iPhone, iPad, or iPod touch
From the Home screen, tap the iTunes app.
For iPhone or iPod touch, tap More > Downloads. For iPad, tap Downloads.
Enter your account name and password if prompted.
Tap the blue download arrow to resume.

If you re-format it you will lose all the data on it!!!!! So make sure you have backed up the drive or moved all the data on it to another external HD or the internal HD on your iMac.

If the music is on the same computer, import the songs to your iTunes library by dragging them into iTunes or choosing File > Add to Library (Mac) or File > Add File to Library or Add Folder to Library (Windows). There is nothing to fix. The ipod is designed to stop you from being able to steal music as you are doing.
Erase the music you got illegally and sync your own music to your own ipod.

The devices are not designed for transfer of that kind. Use Photo Stream as suggested by another poster, or transfer photos to your computer (a good idea anyway since they will be lost if your device needs to be reset), then use iTunes to sync them to the other devices.

A few of them say they have Flash player on their PC and somehow they still can't hear, some say their Google Chrome browser tells them they've already got one flash player while they try to download one. For me, I had to download two versions of Flash player to be able to access to the audio. I don't know what the problem is, is it because it's the latest version of Adobe Acrobat XI pro that people with older version of Adobe reader or flash player can't open it properly? I this age of other then PDF eBooks formats and reader program and apss for computers and mobile devices for these formats I would look at creating the books in one or more of the eBook formats.
Google Chrome and FireFox both have their own version of a PDF reader plug-in and they are well known to be less capable than Adobe Reader. It is possible to configure these products to use Adobe Reader.

You will need to connect your iPad to your computer's iTunes and do File > Devices > Transfer Purchases to copy them over to your computer (that will copy PDFs and epubs that are in the iBooks app, not just actual ibooks), and you can then sync them to your iPhone. Or you might be able to open each PDF in iBooks on your iPad and use the share icon to email them to yourself and then use 'open in' in the Mail app on your iPhone to copy them to its iBooks app (if the PDF is protected then you may not get the email option via the share icon).
The Settings > iBooks > Sync Collections setting doesn't copy items between devices, it just means that it a bookor PDF is on both devices and you move it into a collection on one device then it will be moved into the same collection on the other device

The problem is she can't update to new software until she connect to iTunes, but she don't want to loose all that info.
My question is:
If she register her apple ID on that new computer, and sync the phone, will she loose everything? or iTunes will back up first (because apple id match) and then sync.
Otherwise, how can I do it? The closest apple store is 3 hours away. thanks!

Before you connect to a new PC, make sure that autosync is disabled in Edit/Preferences/Devices, otherwise her phone will be wiped during the following sync.
If she has data on the phone she wants to save, back up manually:
Disable autosync in iTunes, connect your phone to her new computer and right click on it in the device list and choose backup. iTunes will backup your phone without syncing. Transfer the purchases the same way, choosing "transfer purchases" this time.
When you connect your phone for the first time, all media content will be erased. But you can restore your settings and app data from your manual backup afterwards.
Don't forget to set up at least one contact and event on your new computer to be able to merge calendars and contacts when you sync the phone for the first time.
