No. You will not lose any of the applications and data will be safe.
But make sure that you have working backup. This is very important.
Time Machine is the built-in backup software/application.

    Could be many things, we should start with this...
    "Try Disk Utility
    1. Insert the Mac OS X Install disc, then restart the computer while holding the C key.
    2. When your computer finishes starting up from the disc, choose Disk Utility from the Installer menu at the top of the screen. (In Mac OS X 10.4 or later, you must select your language first.)
    Important: Do not click Continue in the first screen of the Installer. If you do, you must restart from the disc again to access Disk Utility.
    3. Click the First Aid tab.
    4. Select your Mac OS X volume.
    5. Click Repair. Disk Utility checks and repairs the disk."

    Then try a Safe Boot, (holding Shift key down at bootup), run Disk Utility in Applications>Utilities, then highlight your drive, click on Repair Permissions, reboot when it completes.
    (Safe boot may stay on the gray radian for a long time, let it go, it's trying to repair the Hard Drive.)

    Hi again, when you clicked on Mountain Lion and Lion in the App Store you are telling the laptop to reinstall them both.
    You may have allowed simutanious downloads checked at the bottom of the window, I don't know, but I expect Mountain Lion is downloading, so Lion is waiting for it to finish, so if you have Mountain Lion installed cancel both download's.
    Cancell both downloads anyway.
    Go to the apple logo , top left, click on it, then click on about this mac, a window will open telling you what's installed,  Mountain Lion is OX 10 version 10.8.2 click on more info, to find out more, Lion will be OX10 version 10.7.4.
    Only update were it say's check for updates, not download now.

    You should not. But it never hurts to have a backup because bad things can happen.

    Csound1, William & Sig .... thanks for taking the trouble to reply. I fear you are right - I'll need a new disk. I'm booked in at the Apple Genius Bar in Bordeaux, France on Wed ... quite a challenge as my French isn't great! The current internal disk is 500gb, does anyone know whether I can upgrade my 21.5" iMac (circa Oct-2009 vintage) to a larger size internal disk, 1Tb or even 2Tb? I already have one external 2Tb drive and another one on order (I have masses of media stored and more planned as I've just taken up photography). Seems a bit of a pain managing with only 500gb internal storage. OR, can you advise me on how I can store all my photos on my new 2Tb external drive - I can't seem to figure out how to set the path for iPhoto to see them (I can't even figure out where they are stored right now!). Same with iTunes, how do I set the default storage to the external drive (I moved everything manually and then imported them all from the new drive - it worked but seemed very convoluted). Any advice on how to manage multiple drives gratefully received. And thanks again for previous replies.

    - Transfer iTunes purchased to the new computer:
    iTunes Store: Transferring purchases from your iPhone, iPad, or iPod to a computer
    - Transfer other music by using one of the third-party programs discussed here:
    new PC: Apple Support Communities
    - Move a copy of the iPod backup file from the old to new computer.  That file is located here:
    Mac: ~/Library/Application Support/MobileSync/Backup/
    Windows XP: \Documents and Settings\(username)\Application Data\Apple Computer\MobileSync\Backup\
    Windows Vista and Windows 7: \Users\(username)\AppData\Roaming\Apple Computer\MobileSync\Backup\
    - After the stuff is moved/transfered, restore the iPod from the backup you just moved to the new computer and sync as necessary.

    Not if all your synced media like apps and music are in your iTunes libary. The backup does not included synced media. See:

    When i upgraded from LION to MOUNTAIN LION it made NO difference at all to my MyBook Live !!!
    reading the original post again and again, do you in fact have two My Book Live units, an old one and a new one ?

    I'm sure that Apple will continue to provide support for Mountain Lion and other previous versions of their operating system. They have always provided updates for most versions of their software, even though newer versions were released.

    I'm really, really confused and I'd appreciate some advice.  I came here after searching for information on merging two apple IDs so let me start my saying that I understand that I cannot do this.  I get that.  The FAQ says I just need to start using my preferred Apple ID from now on.  How exactly do I do this?  Is it as simple as logging in with the preferred ID next time I purchase something?  If I do that, what would happen to all my purchases under the old Apple ID the next time I sync my devices?
    Here is the background to my situation:
    I created an Apple ID when I first got an iPod many years ago.  It was my e-mail address at the time.  All my iTunes purchases have been made with that ID.
    I bought my first Mac a couple of years ago.  At the same time I purchased a MobileMe subscription.  My MobileMe subscription was later converted to an iCloud account.
    I'm no longer with the ISP that provided me with the e-mail address used for my first Apple ID.  My only e-mail account is now my me.com address.
    I tried to change my Apple ID to my new e-mail address but it said it couldn't be done because my me.com e-mail is already in use.
    All my iTunes receipts go to my old e-mail address that I no longer have access to.  I'd like my receipts to go to my me.com address.
    I have a MacBook Pro, iPhone 4S, iPod Touch (all synced through iCloud), I also have an iPod Shuffle.
    In order to get my iTunes and App Store receipts to go to my me.com address, I think the FAQs are telling me that I need to start using my me.com address as my preferred Apple ID.  It seems to gives me an option of changing my e-mail address for communications but as soon as it realises that it is a me.com address it says I can't do it.
    I'm concerned that if I just make make my next purchase with my me.com ID the next time I sync my devices I'll just have one song on there rather than my entire library.  Can somebody please guide me through this?

    You need to retain the ID you are currently using for iTunes in order to retain access to your purchases. You should go to http://appleid.apple.com and log in using the iTunes ID, and add a contact address there - you could get a GMail account (free). You may be able to forward mail on from GMail to your @me.com address, I'm not sure about that.
    You can continue to use the ex-MobileMe ID for iCloud - there is no problem about using two IDs in this way.

    I had to go through this today (got a new computer recently). I ended up pluggng in my phone to the new computer and then doing a sync and a backup, and Image Capture to get all your pics just in case. Then I did an update check wnen iOS 5 became active and it said that it was going to erase everything and I hit OK. And after that install was complete, I did "restore from backup" which said it would restore everything that was backed up except the new iOS 5 firmware (that stayed put). Just a few tweaks here and there and it all worked for me.
