I just changed my apple password for iTunes. Is it now the password for all apple related accounts, like mail, iCloud, etc.?

When you change your Apple password, does the same password apply to itunes, mail, icloud etc. or do they all have separate passwords?

It's the same account and password - iCloud, FaceTime, iMessage, Game Center, stores.
You may need to log out of your account on any iOS devices that you have by tapping on the id in Settings > iTunes & App Store and then log back in with the updated password so as to 'refresh' the account on it, and for Cloud.

This indicates the device is in recovery mode.
Connect it to a computer running iTunes and restore it.

You can try signing out and signing back in. You can also go into Settings > Safari and Clear all Cookies. You can even try logging into the iTunes Store on a computer and downloading a free app or something.
If none of those work, then you will have to wait for the issue to be resolved on Apple's end.

Content is forever tied to the Apple ID that bought it. Apple does not transfer content from one Apple ID to another. Apple does not merge Apple IDs. You will never be able to access your content bought with another Apple ID with a new Apple ID.

You can't get it reset; if you could there would be no point in having it. If you have an encrypted backup there are two ways this could have happened:
You checked "Encrypt Backup" in iTunes at some time in the past, either intentionally or by accident
You have a corporate MS Exchange account and your Exchange administrator installed a security profile on your phone that requires the phone'a contents to be encrypted. This, in turn, requires the backup to be encrypted for obvious reasons.
In either case you were prompted for a password the first time you backed up after whichever of these happened. So think about what you might have entered for a password at that time. Fortunately you get an unlimited number of tries. Other threads on this subject have shown that it is always a password known to the user, so it wasn't something made up by iTunes. I would recommend that you start by performing a "factory default" reset on each of your AirPort Express base stations. Once completed, you can use the following Apple Support article to configure each base station for streaming.

After I updated my iPhone with IOS 6.1 my old Apple ID keeps popping up on my iPhone for me to type in the password that I no longer know. On the Apple site the Manage my Apple ID says my old Apple ID could not be found. How do I get this to stop?

I no longer have access to this email which is my old Apple ID. After installing the newest software update my old Apple ID came up to finish configuring. Since I no longer have access to this Apple ID and email account and after trying some passwords I skipped the step. It then said FaceTime, iCloud (which I do not use), and more may not work. I clicked that it was OK since I could not remember the password to my old Apple ID. I then went to my settings to be sure my newer email was my Apple ID by typing in my current Apple ID and password. Also, I went to Manage my Apple ID online and my old Apple ID could not be found. Is it OK I skipped that step in the IOS 6.1 configuration? How do I get my old Apple ID to stop popping up?

It sounds like you restored from an old back-up. Did you back-up just before your software update? It will use your last one and if your last back-up was a ywear old then it will use that one.
In general, if you are getting these messages on your iPhones select logout (when you get that Apple Id request) and then log back in with your newer ID.

To change the ID:
For iMessage, go to Settings>Messages>Send & Receive (Receive At in iOS 5), tap the ID sign out, sign back in using the other ID.
For FaceTime, do the same thing in Settings>Facetime.
For Purchasing, do this in Settings>iTunes & App Stores (Settings>Store in iOS 5).
For iCloud, you'll have to delete the account, create a new account with the other ID, and migrate your data to the new account. Before deleting the account, if you have any photos in photo stream that are not in your camera roll or backed up somewhere else save these to your camera roll or you will lose them. To do this, open the photo stream album in the thumbnail view, tap Edit, tap all the photos you want to save, tap Share, then tap Save to Camera Roll. Once this is done, go to Settings>iCloud, scroll to the bottom and tap Delete Account. When prompted about what to do with the iCloud data, be sure to select Keep On iPod. Next, set up a new iCloud account using a different Apple ID (if you don't have one, tap Get a Free Apple ID at the bottom). Then turn iCloud data syncing for contacts, etc. back to On, and when prompted about merging with iCloud, choose Merge. This will upload the data to the new account.

You didn't say what you've tried, but f the old ID is an earlier version of your current ID, temporarily recreate the old ID by going to https://appleid.apple.com, click Manage my Apple ID and sign in with your current iCloud ID. Click edit next to the primary email account, change it back to your old email address and save the change. Then edit the name of the account to change it back to your old email address. You can now use your current password to turn off Find My iDevice, even though it prompts you for the password for your old account ID. Then save any photo stream photos that you wish to keep to your camera roll. When finished go to Settings>iCloud, tap Delete Account and choose Delete from My iDevice when prompted (your iCloud data will still be in iCloud). Next, go back to https://appleid.apple.com and change your primary email address and iCloud ID name back to the way it was. Now you can go to Settings>iCloud and sign in with your current iCloud ID and password.
