I haven't launched iMovie in a while, and I've used iPhoto to import many videos from my iPhone's Camera Roll since the last time I launched and used iMovie.
iMovie prompted me to create/update the thumbnails for my iPhoto videos, along with indicating no iPhoto videos will be available with iMovie until this is completed.
Not sure how to do this manually, but this may be your problem.

In iTunes go to View>Show Sidebar. This will make it look and behave more like previous versions. Then connect your phone, click on it's name on the left side, go to the Music tab and make sure you haven't selected Sync your entire library.
