Data and apps are stored separately.
For many apps, the data is in relatively-simple "flat" files, like most word-processing files, PDFs, etc.  Even those sometimes change internal formats from one version of OSX to the next, so a new version of the app may not work with older versions of the files.
Others are in folder structures, like Mail.  And sometimes those change, too, with similar results.
Now, I only need to figure out why Time Machine backups always seem to need more space than the total space needed for all of my files. Maybe then I could get Time Machine to work.
Time Machine doesn't keep just a single copy of the current contents of your Mac.  It keeps backups of files you've changed or deleted, too, so you can "go back in time" and see exactly what your Mac looked like at various times.  If a file is deleted or changed in error, or has somehow gotten corrupted, you have an excellent chance to recover one of those previous versions.
That, of course, takes more space.  It varies depending on how you use your Mac, and how long you want TM to be able to keep backups, but a "rule of thumb" is that TM needs 2-3 times the space of the data it's backing-up.
