OpenSource code for accessing Life Science data sources?

We know that many people use Oracle in Life Sciences. Per IDC, Oracle has a 75-80% market share in "Discovery". Oracle would like to help facilitate the exchange of customer code for accessing LS data e.g from GenBank, SwissProt, etc., but Oracle Legal concerns prevent us from posting customer's code on our web site.
Does anyone have any LS code that is based on Oracle that they are willing to share with others on say SourceForge.net? Is there any location where people are already posting this type of Oracle-based open source code?

Please go to SourceForge.net at http://sourceforge.net/projects/oraclelifesci/. Subscribe the mailing list or join the project development. To contribute codes you can chose one of the following:
1. If you would like to use CVS or you need shared development by others, you can use cvs in sourceForge.net to upload your code.
2. email your code to [email protected]
You may also use other facilities that sourceForge has. It only take a couple hours in the beginning to known SourceForge.net.
We welcome codes in all programming langages (Java, Perl, PL/SQL, C, etc) for life science applications on Oracle Platform. Thank you.

    Please help me to solve this issue. I don't know if uploading the excel workbook is enough or maybe It needed to connect to another data source.
    I Appreciate in advance.

    Hi Ali.y,
    Based on the current error message, the error can be related to the
    Claims to Windows Token Service (C2WTS) and is an expected error under certain conditions. To verify the issue, please check the aspects below:
         1. The C2WTS Windows service and C2WTS SharePoint service are both running.
         2. Check the SQL Server Browser service is running on the machine that has the PowerPivot instance of SSAS.
         3. Check the domain. You're signing into SharePoint with a user account in some domain (call it Domain A).  When Domain A is equal to Domain B which SharePoint server itself is located (they're the same domain), or Domain
    A trusts Domain B.
    In addition, the error may be caused by Kerberos authentication issue due to missing SPN. In order to make the Kerberos authentication work, you need to configure the Analysis Services to run under a domain account, and register the SPNs for the Analysis
    Services server.
    To create the SPN for the Analysis Services server that is running under a domain account, run the following commands at a command prompt:
    • Setspn.exe -S MSOLAPSvc.3/Fully_Qualified_domainName OLAP_Service_Startup_Account
    Note: Fully_Qualified_domainName is a placeholder for the FQDN.
    • Setspn.exe -S MSOLAPSvc.3/serverHostName OLAP_Service_Startup_Account
    For more information, please see:

  • Using MS Access as a Data Source for BW

    I have used MS Excel spreadsheets and 'mainframe' databases as data sources for BW in the past.
    The company I ma working with has a large MS Access database containing historical sales data (from an R/3 3.1H system) that they wish to upload into BW v3.5 for comparison purposes.
    My undersatnding was that MS Access was not a valid data source for BW. Could someone point out the error of my thinking and suggest how to set up MS Access as a data source.
    Thanks in anticipation

    Hi Austen,
    Welcome onboard!
    True, as far as I know, MS Access is not supported by BW. But you can use MSSQL instead. MSSQL is supported. I think the free version of MSSQL called <b>MSDE</b> (<i>Microsoft SQL Desktop Edition</i>) is also supported (<i>Although I have not tried it yet</i>)
    Importing MSACCESS data to a similar table in MSSQL is very easy. Just use the <b>Data Transfer Utility</b> bundled with MSSQL. It will bulk insert data from MSACCESS to MSSQL. Then from MSSQL, you can set up BW to connect to it and you are done...
    Hope I have helped. if I did, please grant points...

  • Oracle Life science Data Hub integrated with OBIEE 11g

    Hi all,
    I have couple of questions from my end,
         1. How Oracle Life Science Data Hub can be  Integrated with OBIEE 11g.
         2. Whether Oracle LSH is a separate software ?  if it so kindly provide the link to download the LSH.
    Many thanks in advance.
    Regards,
    Murali

    Hi Murali,
    I do not know whether obiee can use Oracle LSH as a source or not but please refer below link. It says that
    1) Users can then launch the Oracle Business Intelligence Dashboard
    either through Oracle LSH or through a URL to see data visualizations.
    2)
    Oracle LSH Release 2.2 supports using OBIEE 10.1.3.4.1 for both programs and
    visualizations and OBIEE 11.1.1.5.0 for visualizations only.
    Please check with you administrator.

  • An error occurred while loading the model for the item or data source 'EntityDataSource'.

    Hi Team,
    We are trying to configure the Power View in SharePoint 2013. We did the entire configuration by following below steps. When we open the excel workbook (2013) containing
    Power View sheet (using excel web services) deployed in SharePoint Document library, we get the below error.
    “An error occurred while loading the model for the item or data source
    'EntityDataSource'. Verify that the connection information is correct and that you have permissions to access the data source.”
    Steps followed for configuring Power View in SharePoint Server 2013 (Single Machine setup):
    Installed SharePoint Server 2013 Enterprise edition
    Did not configure it at this time
    Installed SQL Server 2012 with default instance installation (selected every features)
    Later installed SP1 for SQL Server 2012
    After that installed Analysis Server in SharePoint mode (SQL Server PowerPivot for SharePoint)
    Again installed another Analysis Server and selected the tabular mode of data model
    Then ran the configuration wizard of Share point 2013 for farm configuration (only for central admin creation)
    Later we ran the PowerPivot for SharePoint 2013 (spPowerpivot.msi)
    Then using the Power Pivot Configuration tool for 2013 and completed all the steps and configured the excel service and registered the above two analysis service instances.
    Questions/Doubts are:
    Is our steps followed as mentioned above is correct for configuring Power View in SharePoint Server 2013 Enterprise edition?
    Is the SQL Server 2012 Enterprise edition with SP1 installed is sufficient to view Power View sheets in SharePoint 2013 or we need to use the SQL Server 2012 SP1
    CTP3 software for Power View feature as mentioned in the below link.
    http://technet.microsoft.com/en-us/library/jj219634.aspx
    but we don’t have an option to download CTP3 software now from Microsoft site
    Or do we need to install

    CTP
    http://www.microsoft.com/en-sg/download/details.aspx?id=35822

    Please help me in  configuring Power View for SharePoint 2013.
    Thanks in advance.
    Pavan Kumar

    I'll bet that I know the answer to this one - and you probably won't like it ;)
    Here's the telling portion of that error:  "We cannot locate a server to load the workbook Data Model."
    This error is thrown in two scenarios; the first, when you haven't registered an analysis server.  The second appears to be the issue you're having:
    PowerPivot requires SQL Server 2012 SP1.  Microsoft issued a release of SQL Server 2012 SP1 that really wasn't SP1...
    Check the version of SQL that you are running.  It should be version 11.0.3000 or greater.  If it's not, you have the wrong "SP1" installed.  The correct one is
    here.
    Here's the bad news- you can't simply redeploy the correct one... because the installer already thinks that SP1 is installed.  You'll have to backup (or detach and copy) your databases, then re-install SQL with the correct SP1, then restore or reattach
    the databases.  Once you've done that, PowerPivot and PowerView will work properly.
    I sincerely hope this resolves your issues - we wasted TWO WEEKS of our time with this problem!

  • GRC 10.0 Access Request Creation- Data Source of User Details

    Hi Experts,
    I was doing GRC 10.0 Configuration and found a query which I am not able to resolve.
    While creation of any kind of Access Request in GRC through NWBC> Acces Management Tab>Access Request>Access Request Creation.
    In the user details section, I can see the HR records( like Pernr, position, manager) have been visible to some extent.
    My question is where from these details came in GRC. What configuration we should maintain to achieve these HR records?
    Hope to get a quick response as this is one of the requirement of the implementation which I am doing with my customer.
    Thanks,
    Atanu

    Alessandro,
    Thanks for your response. It helped me to know certain things.
    But when I am navigating to SPRO > GRC > Access Control > Maintain Data Sources Configuration > [User Detail Data Source], it is configured with a ECC system in target connector and User data type is maintained as "SU01".
    Now my question is where from in my case the GRC is pulling the HR records (PA20) like PERNR, POSITION,PERSONEL AREA etc? SU01 does not provide these information. My ECC box is integrated with HR module, so is it taking the data from HR directly?
    Thanks in advance!

  • Access As Database data source + licensing

    Hello,
    If I was to develop an application with Microsoft Access as the data source, I can connect to the Access database like so
         update the database
       private boolean updateDatabase(String value)
                 try
                       Class.forName("sun.jdbc.odbc.JdbcOdbcDriver");
                 catch (Exception e)
                       System.out.println("Failed to load JDBC/ODBC driver.");
                       return false;
                 try
                 {  createDatabaseConnection();
                     query="UPDATE Sonething SET value='"+value+"' WHERE Name='Chris'";
                        stmt = con.createStatement();
                        stmt.executeUpdate(query);
                        con.close();
              catch (Exception e)
                  e.printStackTrace(System.err);
                  return false;
           return true;
         Create a connection to the access database
         using a dsn-less connection
       private void createDatabaseConnection()
            try
                 url ="jdbc:odbc:DRIVER={Microsoft Access Driver(*.mdb)};DBQ=.//dbase//testdb.mdb";
                con=DriverManager.getConnection(url,"test","password");
          catch(Exception e)
               e.printStackTrace(System.err);
    However the questions are as follows, If I use Access as the database source does the client computer need a copy of access and are there any licensing restrictions in distributing the .mdb ?
    THanks
    Chris

    No licence required for this type of access. You can distrubute and use programmaticaly MS Access database.

  • Class VIs for access to private Data: reentrant or not?

    I just created in a class some VIs for access to private data (my German translation). I'm talking about these VIs, which enable you to connect your class object to a property node to read or write private class data. These VIs are by default non-reentrant. My question is: what happens, if I try to access two objects of the same class with these property nodes? Does the second object have to wait for the first one to be read? If yes, can I circumvent this by making these VIs reentrant?

    In theory yes. In pratice it will depend on what you are doing in the private method and the methods it calls.

    Can any one please help me in telling whihc extraction types to follow for which type of data sources.

    what do you mean by extraction type? your question is not clear.
    if you are looking for weather we can use the full/delta type to extract the data
    then you can check in the Check in ROOSOURCE tables in ECC. You can find the various options in DELTA field.

    There is no active Init to ur DS is in place. And hence u need to take an Init.
    Try to maintain different IP's one is for the Init and other one is for the Delta.... the one in the PC will be holds good for the Delta..
    Try create an Init IP if its not there already and then proceed with the load... if there is no data in the target data target as of now.....
    If u have data on the target but some one has deleted the Init flag then u need to check whether all the requests has got posted to the target data target or not.. if  not u need to take care of the action accordinly with the initi-Withoutdata transfer and then proceed with the Deltas...

  • Why is the Microsoft Office Access Database Engine data source looking for a workgroup information file?

    While trying to import to MSSQL2012 from SSDT using the wizard from an Access 2013 DB (.accdb) which is password protected, I get the following error with the username blank and the password field correctly populated:
    Cannot start your application. The workgroup information file is missing or opened exclusively by another user. (MicrosoftOffice Access Database Engine)
    But according to this link:
    http://office.microsoft.com/en-us/access-help/what-happened-to-user-level-security-HA010342116.aspx
    MSA10 and beyond shouldn't need workgroup information files, although it's not clear to me if they are
    created/used or not.
    I can point the wizard to some local version of system.mdw at Advanced -> All -> Jet OLEDB:System Database, and then the error becomes:
    Not a valid account name or password. (Microsoft Office Access Database Engine)
    for any username I can think of.
    Questions:
    1.  Why does this data source insist on looking for a workgroup information file even though user-level security should be disabled?
    2.  Why does the Open dialog box for the Microsoft Access Database Engine have *.mdb as the only selectable filetype?
    3.  How can I get around these errors for an .accdb that is password protected?
    Thanks!

    Hi JordanPG,
    To connect to Access 2007 or later database, we need the Microsoft ACE 12.0 OLE DB driver. SQL Server only installs the Microsoft Jet 4.0 OLE DB driver which can be used to connect to Access 2003 or earlier database. Besides, the Microsoft Jet 4.0 OLE DB
    driver only has 32-bit version, but the Microsoft ACE 12.0 OLE DB driver has both 32-bit and 64-bit version. However, the 32-bit and 64-bit Microsoft ACE 12.0 OLE DB drivers cannot be installed on a single server.
    According to your description, you can use the 64-bit SQL Server Import and Export Wizard to load data from the Access database, so the 64-bit Microsoft ACE 12.0 OLE DB driver is installed on your computer. Since the BIDS/SSDT is a 32-bit application, the
    64-bit Microsoft ACE 12.0 OLE DB Provider is not visible in BIDS/SSDT. So, when you said that you select “Microsoft Access (Microsoft Access Database Engine)" in the SQL Server Import and Export Wizard (it is actually the 32-bit version) started by the SSDT,
    I think it should be “Microsoft Access (Microsoft Jet Database Engine)”. Because the Microsoft Jet 4.0 OLE DB driver only supports Access 2003 or earlier format, it threw the error “Test connection failed because of an error in initializing provider. Unrecognized
    database format 'C:\myDB.accdb'”.
    In this situation, you have two approaches to avoid this issue:
    Launch the SQL Server Import and Export Wizard (64-bit), and select “Save SSIS Package” to “File System” on the “Save and Run Package” page. Then, the package will be saved to a specified directory. After that, you can add this existing package to a SSIS
    project. The status of the corresponding OLE DB Connection Manager should be Work Offline, or the OLE DB Source will throw an error about 32-bit driver if the Connection Manager is not in Work Offline status, you can ignore that and the package can run successfully
    in SSDT as long as the project is set to run in 64-bit runtime mode.
    However, for the SSDT 2012 integrated with Visual Studio 2012, the 64-bit runtime mode is disabled. In this situation, to run the package in SSDT, you have to uninstall the 64-bit Microsoft ACE 12.0 OLE DB drivers and install the 32-bit one. Here is the

    modify c_t_data from wa. " change the existing record
    endloop.
    endcase.

  • Are there LabView VI's for accessing and writing data to a CDF?

    I am currently trying to develop a data acquisition system using LabView to acquire the data and to write the data to a file in NSSDC's Common Data Format (CDF). The CDF distribution (Windows 2000) comes with a precompiled dll of the CDF library of functions. Unfortunately, LabView crashes when I try to use the Call Library Function node. I am confident that it is not a function prototype error, but it may be that the CDF library is not thread-safe.
    Has anyone developed VIs for writing and accessing data in CDF format?
    Does anyone know how I can determine why the Call Library Function node causes LabView to crash when it uses a particular dll? There are a host of reasons given in the "Using External Co
    de" manual, but no apparant way of determining which one is the culprit.

    Thank you for your response. Actually, I have solved the problem by recompiling the source code for the CDF distribution using the Cygwin development environment. Cygwin provides a unix C compiler and linker which can create Windows executables and dlls. After modifying the makefiles that came with the CDF distribution I was able to build the dll and then use the Call Library Module to access the CDF functions.
    A note about this process: the linker that Cygwin exports both Windows-style and C-style functions when it creates the dll. Be carefull not to use functions that end in underscores from the CDF dll as C-style functions.
    Also, I would like to point out that the current faliure method of the Call Library Module (i.e. crashing LabView) is not acceptable.
    It would be much better if LabView would generate an error message or an error log entry in case of a dll failure. I would hope that this scenario would be a target goal for future development of LabView. The Call Library Module is an incredibly powerful tool in that opens up many avenues of development -- it deserves a better way diagnosing problems.

        [String] $url = "http://$($reportserver)/sites/AdventureWorks/_vti_bin/reportserver/reportservice2010.asmx?WSDL";
        [String] $SPFolderPath = "http://server20/sites/AdventureWorks/BICenter/Data%20Connections/";
        [String] $fileFolder = "C:\SiteBackups\BIReports\BIReports\";
        [String] $itemName = "AdventureWorksCube.rds";
        $ssrs = New-WebServiceProxy -uri $url -UseDefaultCredential;
        $warnings = $null;
        $itemPath= $($fileFolder + $itemName);
        $definition = get-content $itemPath -encoding byte;
        try
            $ssrs.CreateCatalogItem("DataSource", $itemName, $SPFolderPath,$False,$definition,$null, [ref] $warnings);
        catch [System.Web.Services.Protocols.SoapException]
            $msg = $_.Exception.Detail.InnerText;
            Write-Error $msg;
    I have a workaround whereby I read the XML of the data source file directly and extract the ConnectString and Extension elements then use the text within them to create the data source using the DataSourceDefinition class. My point is not to get a workaround.
    I want to establish that the CreateCatalogItem method indeed does not work when used with the ItemType "DataSource". In the code above, if I change the itemType i.e. first parameter of CreateCatalogItem to "Report" and change the $itemName
    to the name of an RDL file, it deploys correctly. Has anyone else encountered this behavior or am I doing something wrong here?

    Hello,
    We can invoke the SSRS proxy endpoint (ReportService2006.asmx)from PowerShell to publish report definitions (.rdl) and report models (.smdl) to a SharePoint library, but this does not apply to data source (.rds) files.
    In order to deploy .rds to SharePoint library without using SSDT, you should convert the .rds file to its .rsds counterpart which is pretty contains same content but in different schema.
    If you want to fully automate your deployment, you should write your own converter and perform the deployment by utilizing SharePoint feature framework and SSRS proxy endpoint (ReportService2006.asmx).

  • Connect to MS Access using NetBeans, data source name not found!

    Hi
    NetBeans IDE 7.3 and OS was Windows 7 (64-bit )
    When I run my program by NetBeans, it complain about the following errors.
    java.sql.SQLException: [Microsoft][ODBC Driver Manager] Data source name not found and no default driver specified
    In fact, the MS Access file had exist the specify path, I can run the jar file (not in IDE environment) and connect to MS Access DB successfully.
    And I had search from network, and found it said "the ODBC source was run by different server", one was C:\Windows\SysWOW64\odbcad32.exe for 32-bit and c:\windows\system32\odbcad32.exe for 64-bit.
    So the question is, why IDE cannot connect to MS Access DB, How to set NetBeans IDE to make it connectable to 32 bits or 64 bits ODBC, like the program run without IDE?
    Thanks!

It would make a whole lot of sense if that was the other way around, don't you think? SysWOW64 for 64 bits and system32 for 32 bits.
    So the question is, why IDE cannot connect to MS Access DBBecause something is wrong
    How to set NetBeans IDE to make it connectable to 32 bits or 64 bits ODBC, like the program run without IDE?By setting the correct connection configuration properties.
    I'm not 100% positive, but I believe that doing ODBC connections from a 64 bits environment is not actually supported in Java. You may be outraged by that - in Java 8 the ODBC-JDBC bridge is going to be completely dropped, no more connecting to Access from Java without third party libraries (which tend to be commercial). In any case for now try to use a 32 bits Java runtime if you're using a 64 bits one.
