Preferences erased on restart, How do I restore?

I restarted my computer about 30 min ago. The actual restart took longer than normal, about a minute longer, with the technical icon (the one upon booting) spinning for that minute. About an hour before restart I did run "Repair Disk Permissions" however I don't see how this could possibly cause all of my prefs to be erased. My files that were on the hard drive are still there, however all of my preferences (anything from internet to background) were wiped away. The only thing that got erased off my hard drive was all my my music/videos in iTunes. I now have the original blue background, without any files on my Desktop. I was wondering, first, what happened or caused this issue. Secondly, is there anyway I can restore all of my old preferences to the way I had them 45 minutes ago? Any help would be appreciated. I am running OS X 10.4.11 if that helps.

Numbers 3: Go to your Mac app store account, click on Purchases, download and install again.
Numbers '09 (boxed retail iWork package): Reisntall from install disk. Use Softwre update to check for and install updates.
Numbers '09 (download): Might be difficult, as this version is no longer available from Apple. Check your app store account. You may have to locate and purchase a retail version from a reseller.

Unless you have hacked your iPhone, it is impossible to delete any of the apps that are included with the iPhone's firmware/OS.
If you have checked every single folder on every home screen, on your iPhone go to Settings > General > Reset and select Reset Home Screen Layout.

Use Finder and search for 'Microsoft Word'. If it shows up, launch it from Finder and when it appears in Dock, right click the icon and select Options > Keep in dock.
If finder does not find Word it has somehow been deleted.

you can purchase a replacement pair of grey installation DVDs for your MacBook Pro from either Apple or iFixit. If Startup Manager is only showing an OS X Installer volume, then it sounds like the Mavericks installer had a problem midway through its installation process. To fix this, you’re going to need to erase your internal disk and reïnstall your original version of OS X from the grey Mac OS X Install DVD, use Software Update to get it back to 10.6.8 (presuming that your MacBook Pro originally came with Snow Leopard), and then restore from Time Machine.

What OS did the Mac come pre-installed with, or have you upgraded it to Lion or Mountain Lion? You should be able to re-install using Internet Recovery, if you were on either of those OS's.
Restart holding down Command + Alt (Option) + r
You'll probably prompted for your Apple ID and you'll need to have the Mac connected to the internet - ideally via ethernet cable, although wifi should be OK if you have a reliable connection.

Try signing out and back in to iCloud in System Preferences.

Go to Settings>General>Reset and tap Erase All Content and Settings. This will erase your device. Then you will go through the setup screens again as you did when your device was new, and when given the option, select Restore from iCloud Backup.

Please always post your System details when you have a query. The upgrade to the new MobileMe calendar produces different results, and different problems, with different versions of OSX.
Snow Leopard: during the upgrade process your iCal calendars should be moved to MobileMe (this can take some time and you have to wait for it to happen). Once done, your iCal reads the calendars from MobileMe so any changes made in either place will be visible immediately. If this has not happened then this Apple Tech Note provides instructions:

Yes, I was aware of this but the phrase "Any items imported from audio CDs or acquired from other sources will not copy from your device to the iTunes library." is what worries me. Will this eliminate my Notes, Calendar Events, etc or will it apply mostly just to the music?

The pic sync is one way - computer to iPhone.
You should be storing all of your photos on your computer. Jut sync them to your iPhone.

Take each of the following steps that you haven't already tried.
1. Start with the steps recommended in this support article.
2. If your model has an audio-out (headphone) port, and a red light is coming from it, the internal switch is stuck in the position for digital output. You may be able to free it by inserting and removing a mini-stereo jack of the proper size. Inserting any kind of tool in the port may cause damage that won't be covered by your warranty.
If there's no red light, the switch may still be stuck in the headphone position. Try to free it the same way.
3. Disconnect all wired peripherals except keyboard and mouse, if applicable. If more than one display is connected, disconnect all extra ones.
4. Boot in safe mode. Don't log in; just reboot as usual when the login screen appears. When you do, make sure the words "Safe Boot" do not appear in the login screen. If they do, the system is still in safe mode and sound won't work.
5. Reset the NVRAM.
6. Reset the SMC.
7. Reinstall OS X after backing up all data.
8. Make a "Genius" appointment at an Apple Store.

Your photos are gone. When you synch your phone with iPhoto, the actual picture file does not synch, rather is is a very small thumbnail file suitable for viewing on the phone, but of such small resolution that it's useless for anything other than viewing on the phone. In any case, Apple makes no way for you to retrieve these thumbnail file.
If you deleted photos from iPhoto, your only hope is if you have Time Machine or another backup that might have had those photos. Are they perhaps still in the "Trash" within the iPhoto app?

I am trying to restore a backup from iTunes from my backup. However, it's telling me that the backup is not valid. So I am in preferences, and under Preferences>Devices there are all my backups...
