Maybe you can give us some details instead of just sending us to a site where the issue isn't an obvious find?
What kind of notice (was it actually generated by an Adobe product)?
How did you determine something was malicious (and not a false alarm created by your AV application)?
There shouldn't have been any malicious anything if she used the automatic download. If she downloaded it from somewhere else other than Adobe, then all bets are off.

Your plugins list in "more system details" shows Next Generation Java Plug-in 1.6.0_31 for Mozilla browsers so Java should not be blocked.

By the way, I see in your plugins list that you also have the VLC media player Web Plugin 2.0.0 so, it's possible that the VLC plugin is causing a conflict if YouTube or other videos don't work. See [[Video or audio does not play]] (you may need to disable the VLC Media Player plugin in the Add-ons -> Plugins list for some media to play).

The only people who can possibly assist you with this is Apple Customer Relations, call your local Apple contact number and ask for Customer Relations then explain your situation clearly and politely (be firm but don't rant).
You might want to investiage what the local laws are regarding defective goods and 'fit for use' definitions on warranties etc. Consumer Protection can be a useful tool to use or bargain with if needed ...

If you mean iMessage then go into Messages in the Settings app. The feature is Read Receipts.

It seems unlikely that McAfee is causing the damage here. But it may be interpreting the installer damage as indicating an unsafe package. (The damage is causing the file to not be properly digitally signed.)
Perhaps try downloading and saving a copy of the installer to a different PC. (If you're on a 32-bit Windows system, try to download on a different 32-bit Windows system.) Copy the iTunesSetup.exe installer to an external hard-drive, or a large-enough thumb drive or burn it to a CD-R. Carry the installer back to your PC, copy the installer to your hard drive. (Don't run the install from the ExHD, thumb or CD-R.) Start the install by doubleclicking the iTunesSetup.exe file.

No (at least, I can't think of one that has automatically run). Usually Software Update will download an updater that you then need to run separately. Usually the updaters will be installed to the Utilities folder ready for you to use.

Try these steps as needed:
Reset phone: press both the home and power buttons, releasing when the Apple logo appears
Settings > General > Reset > Reset Network Settings. You will have to re-enter WiFi passwords
Connect phone to iTunes on your computer and update using iTunes

I bought a MacBook air today, and it did not come the software updates, everything on the dock looks really dated. Is this okay? It sounds as if you did not purchase your machine through an authorized Apple dealer. So I wonder, for example, if you actually purchased the very latest MacBook Air (2014 model) in a factory sealed box. I recommend you make your purchase from an authorized Apple dealer.

I had the same problem on my iPhone 5, I read that it's an iPhoto update issue, turn off sync photos on iTunes on your computer and it will sync fine (except photos). Apparently this has happened before with an iPhoto update...
