Exit and run application again

Question

If I have a main class that is set in NetBeans as EXIT_ON_CLOSE but if I call dispose() on it and then make a new instance right away, all the forms that were left open will remain open. I might have dozens of windows open and I don't know which, I would rather not have to check for all of them and close them by code.
Is there a way to do this in a simple way as I was attempting by closing just the main instance? If I close it manually with the user interface, all the other windows also close but I need to reload it afterwards.
Or is it impossible because no code will run if everything is closed?
